Systematic Discovery of Deeply Conserved Plant Protein Complexes, Arabidopsis thaliana, light and dark

ABSTRACT: The associated files are mass spec data from 4 separate mixed-bed ion exchange column separations of Arabidopsis thaliana Col-0 seedling native extract. Two fractionations used extract from seedlings grown in light and two fractionations used extract from etiolated seedlings (grown in the dark). All fractions were processed similarly for LC-MS/MS but one light-grown fractionation was analyzed on a different mass spectrometer than the other three sets of ion exchange fractions.

Project description:The associated files are mass spec data from two HPLC fractionations (Size Exclusion (SEC) or a triple phase ion exchange combination (WaxWaxCat)) of a single native protein extract from Selaginella moellendorfii. The extract was made from frozen powdered green tissue in 50 mM Tris pH 7.5, 150 mM NaCl, 5 mM EGTA, 10% glycerol, 1% NP40, phosphatase inhibitors and plant-specific protease inhibitors. 1 mg total protein was separated by SEC and 1.25 mg (diluted to 50 mM NaCl) by a concatenated series of three columns: PolyWaxLP, PolyWaxLP, and poly CAT A (PolyLC, Inc). The triple column series was eluted with a NaCl gradient. The ion exchange fractions # 55-60 were not processed for mass spectrometry becaue the A280 trace from the HPLC indicated insufficient protein present in those fractions.

RNA-seq of etiolated 9 day old maize seedling second leaves after exposure to either blue, red or no light conditions for three hours

Project description:Characterisation of the differences in transcript abundance between maize leaves that have been exposed to blue, red, or no light: B73 maize seeds were planted and grown in the dark for 9 days. Etiolated second leaves were clamped 5 cm from the leaf tip by a Licor 6800 device equipped with a multi-phase flash fluorometer head, which administered 100 µmol m-2s-1 of either 100% red or 100% blue light. The Licor was configured with flow rate 500 µmol s⁻¹, 400 µmol mol⁻¹ CO2, leaf temperature 28°C and 60% humidity. Fluorescence and gas exchange were measured every 15 minutes for 3 hours. Leaf samples were collected between 12.30am-2pm each day.

Project description:The genome-wide target genes of transcription factors MYC2 and MYC3 were determined in etiolated (dark-grown) seedlings of Arabidopsis thaliana. Chromatin immunoprecipition of MYC2 and MYC3 was performed as described in O’Malley et al (2016; doi: 10.1016/j.cell.2016.04.038), using transgenic A. thaliana expressing MYC2::YpET and MYC3::YpET fusion proteins from their native promoters, generated by recombineering (Gimenez-Ibanez et al. 2017; doi: 10.1111/nph.14354 ). Three-day old etiolated seedlings were treated with methyl JA for 2 h (as described in Schweizer et al., 2013), then harvested for ChIP-Seq.
