Thermostability profiling of MHC-bound peptides: a new dimension in immunopeptidomics and design of immunotherapeutics

Project description:The features of peptide antigens that contribute to their immunogenicity are poorly understood. Although the stability of peptide-MHC (pMHC) is known to be important, current assays assess this interaction only for peptides in isolation and not in the context of natural antigen processing and presentation. Here, we present a novel method which provides a comprehensive and unbiased measure of pMHC stability for thousands of individual ligands detected simultaneously by mass spectrometry (MS). The method allows rapid assessment of intra- and inter-allelic differences in pMHC stability and reveals broader profiles of stability than previously appreciated. The additional dimensionality of the data facilitated the training of a model which improved the prediction of peptide immunogenicity, specifically of cancer neoepitopes. This assay can be applied to any cells bearing MHC or MHC-like molecules, offering insight into not only the endogenous immunopeptidome, but also that of neoepitopes and pathogen-derived sequences.

Project description:Immunopeptidomes are the peptide repertoires bound by the molecules encoded by the major histocompatibility complex (MHC) (human leukocyte antigen (HLA) in humans). These HLA-peptide complexes are presented on the cell surface for immune T cell recognition. Immunopeptidomics utilizes tandem mass spectrometry (MS/MS) to identify and quantify peptides bound to HLA molecules. Data-independent acquisition (DIA) has emerged as a powerful strategy for deep proteome-wide profiling, but DIA application to immunopeptidomics analyses has so far seen limited use. The dataset deposited here contains the DIA data of the HLA-bound peptides purified and isolated from C1R-B*57:01 and C1R-A*02:01 cell lines.

A proteomics approach towards identification and validation of blood-based protein biomarkers for the differentiation of ischemic stroke from intracerebral hemorrhage

Project description:Background & aims: Stroke diagnosis is challenging in the acute phase. We aimed to determine biomarkers for the differentiation of ischemic stroke (IS) from intracerebral hemorrhage (ICH) using SWATH-MS and validate the discovered biomarkers within 24 hours using MRM proteomics. Methods: The study was conducted at Department of Neurology, All India Institute of Medical Sciences, New Delhi, India. Serum samples were collected within 24 hours from acute stroke (IS & ICH) patients & healthy controls. SWATH-MS proteomics identified significantly differentially expressed (SDE) proteins (fold change: 1.5, p<0.05 and confirmed/tentative selection using Boruta random forest) between IS and ICH which were then validated using protein MRM. Cut-off points were determined using Youden Index. Prediction models were developed using forward stepwise multivariate logistic regression analysis. Integrated discrimination improvement index determined the added value of biomarkers to clinical models. Results: Discovery phase included 20 IS, 20 ICH and 40 controls while validation phase included 150 IS and 150 ICH subjects. Total 365 proteins were quantified using SWATH-MS. Between IS and ICH, 20 SDE proteins were identified. Prediction model including clinical variables (sex, hypertension, atrial fibrillation, current smoking, baseline NIHSS) and biomarkers (GFAP, MMP9, APOC1) independently differentiated IS from ICH (accuracy: 92%, sensitivity: 96%, specificity: 69%). Addition of biomarkers improved the discrimination capacity by 26% (p<0.001) compared to clinical variables alone. Conclusion: Our study identified a range of potential protein biomarkers for the differentiation of IS. Protein biomarkers along with clinical predictors might be useful candidates in differentiating IS from ICH in acute settings.

Project description:The classical HLA-C and the nonclassical HLA-E and HLA-G molecules play important roles both in the innate and adaptive immune system. Starting already during embryogenesis and continuing throughout our lives, these three Ags exert major functions in immune tolerance, defense against infections, and anticancer immune responses. Despite these important roles, identification and characterization of the peptides presented by these molecules has been lacking behind the more abundant HLA-A and HLA-B gene products. In this study, we elucidated the peptide specificities of these HLA molecules using a comprehensive analysis of naturally presented peptides.

Mining Missing Membrane Proteins by High-pH Reverse Phase StageTip Fractionation and Validation by Multiple Reaction Monitoring Mass Spectrometry

Project description:Several significant efforts have been made in the past decade to map all human proteome. However, more than 3000 proteins are grouped as missing having no evidence of translation. Membrane protein annotation of the current missing proteins list showed 34%to be missing membrane proteins, which are challenging even in standard shotgun proteomics. So as to find missing membrane proteins, we employed a highly sensitive and efficient peptide pre-fractionation of membrane enriched sample from 11 non-small cell lung cancer (NSCLC) cell lines of different EGFR mutation status by High-pH Reverse Phase StageTip. Besides, we analyzed 20 tumor and adjacent normal lung cancer tissue membrane samples to enhance identification coverage. With the use of multiple search engines and FDR analysis: X!Tandem and Comet followed by MAYU through TPP as well as Mascot followed PeptideShaker for FDR estimation, we were able to confidently identify 7701 proteins from which 5120 (66%) were annotated to be membrane proteins with below 1% FDR at protein, peptide and PSMs level having at least one unique peptide of 7 or more amino acid residues. Of this 181 proteins belong to the missing proteins in neXtProt (09-2014 release) and 75 are annotated to be missing membrane proteins. Furthermore we were able to validate 8 selected missing proteins (7 membrane proteins with TMH domain) using 10 synthetic peptides assisted multiple reaction monitoring (MRM) mass spectrometry. This study indicates membrane sub-proteome focus with efficient pre-fractionation and bioinformatics filtering followed by targeted validation by MRM is useful approach to assist mapping of all human proteome.
