Project description:The retinoic acid receptor-related orphan receptor γ (RORγ) is a ligand-dependent transcription factor that both underpins metabolic and immune functions and provides vantage to manipulate those processes pharmacologically. Despite its importance, our understanding of the ligand-dependent activities of RORγ is far from complete and developing a detailed structural model for RORγ pharmacology could provide a path towards the development of safe and efficacious therapeutics targeting the receptor. Herein, we examine the ligand-dependent assembly of recombinant RORγ:coregulator complexes on cognate DNA response elements using structural proteomics and small angle x-ray scattering. These studies reveal that the RORγ DNA binding domain can bind multiple different sequences of DNA, and that coregulatory proteins may be able to ‘sense’ the ligand- and DNA-bound status of RORγ. Overall, the efforts described herein will illuminate important aspects of RORγ activity and drug development that could lead to more efficacious treatments targeting this important receptor.

Project description:Harnessing the potential beneficial effects of kinase signalling through the generation of direct kinase activators remains an underexplored area of drug development. This also applies to the PI 3-kinase (PI3K) signalling pathway which has been extensively targeted by inhibitors for conditions with PI3K overactivation, such as cancer and immune dysregulation1-3. Here we report on the discovery of UCL-TRO-1938 (further referred to as 1938), a small molecule activator of the PI3Kα isoform, a critical effector of growth factor signalling. 1938 allosterically activates PI3Kα through a unique mechanism, by enhancing multiple steps of the PI3Kα catalytic cycle, and causes both local and global conformational changes in the PI3Kα structure. This compound is selective for PI3Ka over other PI3K isoforms and multiple protein and lipid kinases. It transiently activates PI3K signalling in all rodent and human cells tested, resulting in cellular responses such as proliferation and neurite outgrowth. In rodent models, acute treatment with 1938 provides cardioprotection from ischaemia reperfusion injury and, upon local administration, enhances nerve regeneration following nerve crush. This study identifies a unique chemical tool to directly probe PI3Kα signalling and a novel approach to modulate PI3K activity, widening the therapeutic potential of targeting these enzymes, through short-term activation for tissue protection and regeneration. Our findings illustrate the potential of activating kinases for therapeutic benefit, a currently largely untapped area of drug development.

Project description:A small, nucleotide-binding domain, the ATP-cone, is found at the N-terminus of mostribonucleotide reductase (RNR) catalytic subunits. By binding ATP or dATP it regulates theenzyme activity of all classes of RNR. Functional and structural work on aerobic RNRs hasrevealed a plethora of ways in which dATP inhibits activity by inducing oligomerization andpreventing a productive radical transfer from one subunit to the active site in the other.Anaerobic RNRs, on the other hand, store a stable glycyl radical next to the active site and thebasis for their dATP-dependent inhibition is completely unknown. We present biochemical,biophysical and structural information on the effects of ATP and dATP binding to theanaerobic RNR from Prevotella copri . The enzyme exists in a dimer-tetramer equilibriumbiased towards dimers when two ATP molecules are bound and tetramers when two dATPmolecules are bound. In the presence of ATP, P. copri NrdD is active and has a fully orderedglycyl radical domain (GRD) in one monomer of the dimer. Binding of dATP to the ATP-coneresults in loss of activity and disordering of the GRD. The glycyl radical is formed even in thedATP-bound form, but the substrate does not bind, suggesting that dATP inhibition inanaerobic RNRs acts by disordering of the GRD more than 30 Å away from the dATP molecule,thereby preventing both substrate binding and radical mobilisation. The structures implicatea complex network of activity regulation involving the GRD, the allosteric substratespecificity site and a conserved but previously unseen flap over the active site.

Project description:HDX-MS was used to map the changes in conformational dynamics in the catalytic subunit of PI3Ka, p110a, in complex with the following five reguatory subunits: p85a, p85b, p55g, p55a, p50a. Apo and pY activated states were also compared between the three splice variants encoded by PIK3R1. No significant changes were observed in p110a between any of the regulatory subunits in the apo state.

Project description:Protein allostery underlies most information and energy processing in biology, and the development of artificial allosteric proteins is a key objective of synthetic biology and biotechnology. Our results show that minimalistic ligand-binding domains, engineered by machine learning and lacking ligand-induced global conformational changes, act as efficient synthetic receptors of single-component allosteric protein switches. Such colorimetric, luminescent, and electrochemical biosensors of small molecules, peptides, and proteins can be complied into intramolecular YES and AND logic gates. Furthermore, we report fully synthetic allosteric switches composed of artificial receptor and reporter domains. The results of biophysical experiments including HDX-MS and 19F NMR analysis suggest that ligand-binding reduces conformation entropy of the system increasing catalytic activity of the reporter domain. The practical utility of this approach is demonstrated by engineering E. coli cells with steroid-dependent antibiotic resistance and developing bioelectronic devices capable of quantifying steroid hormones.

Project description:CD47 is the only 5-transmembrane (5-TM) spanning receptor of the immune system. Its extracellular domain (ECD) is a cell surface ‘marker of self’ that binds SIRPα and inhibits macrophage phagocytosis, and cancer immuno-therapy approaches in clinical trials are focused on blocking CD47/SIRPα interaction. Using hydrogen-deuterium exchange we show that CD47’s ECLR architecture, comprised of two extracellular loops and the SWF loop, creates a molecular environment stabilizing the ECD for presentation on the cell surface.

Project description:IGF2BP2 (IMP2) is an RNA binding protein contributing to tumorigenesis across various cancers as well as to metabolic disorders. With the growing interest in drug discovery efforts targeting IMP2, an understanding of its structural properties and biological behavior are needed. Thus far, only partial structural information was available based on selected domains purification. In this study we used a combination of mass photometry, Hydrogen-Deuterium exchange-mass spectrometry, small angle X-ray scattering, and additional biophysical experiments to investigate the behavior of full-length IMP2 protein in presence or absence or RNA. We found that full-length IMP2 forms multiple oligomeric states and predominantly adopts a dimer conformation. Interestingly, the dimer is formed in a head-to-tail orientation by KH34 and RRM1 domains. In the presence of a known IMP2-binding RNA target, we observed a pseudo-symmetric dimer much different from its RNA unbound state, with the KH12 domains of each IMP2 molecule forming the dimeric interface. Additionally, we observed that IMP2 oligomer species, including dimers and higher-order oligomers, are sensitive to environmental conditions such as ionic strength as well as the presence or absence of RNA. Our results provide the first insight into IMP2 homodimerization, which will provide novel opportunities for disrupting its function towards more effective IMP2 inhibitors.

Project description:The design of potent RAS inhibitors benefits from a molecular understanding of the dynamics in KRAS and NRAS and their oncogenic mutants. Here we characterize switch-1 dynamics in GTP-state KRAS and NRAS by 31P NMR, by 15N relaxation dispersion NMR, hydrogen-deuterium exchange mass spectrometry (HDX-MS), and molecular dynamics simulations. In GMPPNP-bound KRAS and NRAS, we see the co-existence of two conformational states, corresponding to an “inactive” state-1 and an “active” state-2, as previously reported. The KRAS oncogenic mutations G12D, G12C and G12V only slightly affect this equilibrium towards the “inactive” state-1, with rank order wt < G12C < G12D < G12V. In contrast, the NRAS Q61R oncogenic mutation shifts the equilibrium fully towards the “active” state-2. Our molecular dynamics simulations explain this by the observation of a transient hydrogen bond between the Arg61 side chain and the Thr35 backbone carbonyl oxygen. NMR relaxation dispersion experiments with GTP-bound KRAS Q61R confirm a drastic decrease in the population of state-1, but still detect a small residual population (1.8%) of this conformer. HDX-MS indicates that higher populations of state-1 correspond to increased hydrogen-deuterium exchange rates in some regions and increased flexibility, whereas low state-1 populations are associated with KRAS rigidification. We elucidated the mechanism of action of a potent KRAS G12D inhibitor, MRTX1133. Binding of this inhibitor to the switch-2 pocket causes a complete shift of KRAS G12D towards the “inactive” conformation and prevents binding of effector RAS-binding domain (RBD), by signaling through an allosteric network.
