Project description:The main aims of the experiment were to 1) chart gene networks governed by glucocorticoid receptor on a genome-wide scale, 2) to provide insights into mechanisms modulating glucocorticoid sensitivity and 3) to obtain better understanding of molecular and phenotypic consequences of the GRAla610Val substitution by examining its transcriptome signature in untreated and dexamethasone-treated animals. A total of 48 purebred German Landrace piglets were used in the experiment. At the time of the experiment the piglets were 7-weeks old. A bolus injection of either dexamethasone or sterile saline was administered intramuscularly into the neck muscle. Twenty piglets received saline, sixteen piglets were treated with 10 μg/kg dexamethasone, and twelve piglets were treated with 60 μg/kg dexamethasone. All three treatment groups were balanced for sex and genotype.

cDNA microarray analysis of gene expression in blood mononuclear cells of Yorkshire pigs with SLA-DRB1 defined genotypes

Project description:The major histocompatibility complex (SLA in pigs) encodes molecules for self-nonself discrimination, constitute a major transplantation barrier and is associated with a variety of diseases. Pigs with defined SLA genotypes are a resource for the study of immune response, disease resistance and production traits, as well as an important animal model for transplantation research. The aim of the present study was to explore the influence of defined SLA genotypes on gene expression patterns of immune-related genes in blood mononuclear cells (BMCs). Using a loop design, heterologous cDNA microarray hybridizations were performed to compare Yorkshire pigs representing three defined SLA-DRB1 genotypes (including a potentially new allele). Total RNA was treated with Dnase I treated and amplified. The amplified RNA was reverse transcribed using random primers and incorporating 5-(3-aminoallyl)-dUTP for post-synthesis labelling of the cDNA with the appropriate fluor dyes. Hybridization was performed on a bovine immune-endocrine in-house cDNA microarray printed on glass slides. Microarray fold-change analysis revealed that animals carrying confirmed SLA alleles (SLA-DRB1*070701 and SLA-DRB1*050502) showed consistent differences in gene expression when compared to the two other groups. On the other hand, the group carrying a potentially new allele showed differences that varied depending on the group it was being compared to. Genes that were identified as differentially expressed include macrophage inflammatory protein 1, interleukin 1, toll-like receptor 2 and caspase 1. A better understanding of SLA gene activity can facilitate the definition of new strategies to control animal health and optimize animal production. Dexamethasone-induced transcriptional patterns across different tissues

Project description:Glucocorticoids act in a highly coordinated manner on various tissues, causing discrete patterns of biological effects. In this study, we aimed to inspect this very sophisticated transcriptional machine by comparing gene expression changes in specific tissues after the administration of a prototypical GR (dexamethasone). We reevaluate the tissue-specific acute effects of dexamethasone on gene expression. We provide a resource summarizing the effects on gene expression of dexamethasone in multiple tissues in mice, as a model organism.

RNA expression data of inner ear tissues in SOX10 p.R109W mutation pigs with inner ear malformation and wild-type pigs

Project description:SOX10 (SRY-box 10) mutation may lead to inner ear deformities. However, its molecular mechanisms on inner ear development are not clear. In this work. The inner ear morphology was investigated at different embryonic stages of the SOX10 mutation miniature porcine model with sensorineural hearing loss, and high-throughput RNA-seq and bioinformatics analyses were applied. Our results indicated that the SOX10 mutation in the miniature pigs led to an incomplete partition of the cochlea, a cystic apex caused by fusion from middle and apical turns, cochlear modiolar defects and a shortened cochlear duct. The model demonstrated 173 DEGs and 185 lncRNAs. The down-regulated DEGs most significantly enriched the inflammatory mediator regulation of the TRP channels, arachidonic acid metabolism, and the salivary secretion pathways, while the up-regulated DEGs most significantly enriched the systemic lupus erythematosus and alcoholism pathways. Based on gene cluster analysis, we selected four gene groups: WNT1, KCNQ4, STRC and PAX6.

Transcriptional time-course analysis during ash dieback infection revealed different responses in tolerant and susceptible Fraxinus excelsior genotypes

Project description:Hymenoscyphus fraxineus, the causal agent of Ash Dieback (ADB), has been introduced to eastern Europe in the 1990s from where it spread causing decline in European ash populations. However, the genetic basis of the molecular response in tolerant and susceptible ash trees to this disease is still largely unknown. We performed RNA-sequencing to study the transcriptomic response to the disease in four ash genotypes (ADB-tolerant FAR3 and FS36, and ADB-susceptible UW1 and UW2), during a time-course of 7, 14, 21, and 28 days post-inoculation, including mock-infected trees as control samples for each sampling time point. The analysis yielded 395 and 500 Differentially Expressed Genes (DEGs) along the response for ADB-tolerant FAR3 and FS36, respectively, while ADB-susceptible UW1 and UW2 revealed 194 and 571 DEGs, respectively, with most DEGs found exclusively in just one of the genotypes. DEGs shared between tolerant genotypes FAR3 and FS36, included genes involved in the production of phytoalexins and other secondary metabolites with roles in plant defense. Moreover, we identified an earlier expression of genes involved in both pattern- and effector-triggered immunity (PTI and ETI) in ADB-tolerant genotypes, while in ADB-susceptible genotypes both responses were delayed (late response). Overall, these results revealed different transcriptomic expression patterns not only between ADB-tolerant and ADB-susceptible genotypes, but also within these two groups. This hints to individual response in the natural tolerance to ADB, possibly revealing diversified strategies across ash genotypes.
