Project description:The combination of AA7.1 and SP2577 affects neuronal commitment,leukocyte differentiation and mitochondrial metabolism. To better dissect the mechanisms of action of these two drugs and to investigate the genes and pathways affected we treated primary Group3 MB for 24 hours with 100μM AA7.1 (pruneinhibotor) , 22.5μM SP2577 ( LSD1 inhibitor) and the combination and we performed RNA-Seq. Vehicle treated cells were used as control. Gene expression analysis showed up-regulation of genes implicated in neuronal differentiation, mitochondrial metabolism in cells treated with Prune-1 and LSD1 inhibitors, with stronger evidence in cells treated with the combination of two drugs.

Lysine-specific histone demethylase 1A (KDM1A/LSD1) inhibition attenuates DNA double strand break repair and augments efficacy of temozolomide in glioblastoma

Project description:To understand the mechanistic insights on how KDM1A inhibition sensitizes glioblastoma (GBM) to temozolomide, we performed genome wide localization studies of KDM1A in patient derived glioma stem cells (GSCs) using CUT&Tag-seq. GSC082209 (GSC08) cells were treated with vehicle or NCD38 (5 μM) for 24 h and 250,000 cells per condition were used. Data analysis on CUT&Tag sequencing reads was performed by the nf-core/cutandrun bioinformatic analysis pipeline. We detected 75,491 KDM1A peaks in the genome of GSCs (p<0.0001). Pathway analysis of KDM1A binding genes using Gene Ontology showed KDM1A binding genes were enriched in DNA repair, cell cycle, and UPR signaling pathways . The histone demethylase KDM1A sustains the oncogenic potential of MLL-AF9 leukemia stem cells (expression data)

Project description:Using a mouse model of human MLL-AF9 leukemia, we identified the lysine-specific demethylase KDM1A (LSD1 or AOF2) as an essential regulator of leukemia stem cell (LSC) potential. KDM1A acts at genomic loci bound by MLL-AF9 to sustain expression of the associated oncogenic program, thus preventing differentiation and apoptosis. In vitro and in vivo pharmacologic targeting of KDM1A using tranylcypromine analogues active in the nanomolar range phenocopied Kdm1a knockdown in both murine and primary human AML cells exhibiting MLL translocations. By contrast, the clonogenic and repopulating potential of normal hematopoietic stem and progenitor cells was spared. Our data establish KDM1A as a key effector of the differentiation block in MLL leukemia which may be selectively targeted to therapeutic effect. To investigate the genetic program regulated by KDM1A in murine MLL-AF9 AML cells enriched for LSCs, we compared the transcriptome of KIT+Gr1+ control and Kdm1a KD cells using exon arrays soon after initiation of KD. At this time, there was no immunophenotypic evidence of differentiation in Kdm1a KD cells. Exonic expression values were condensed into gene-level expression summaries, which represent the mean expression value of the probe sets targeting the length of a given protein coding gene. Comparison of gene expression in xenograft tissue stably expressing ShRNA KDM1A

Project description:The purpose of this study was to chacterise the effect of KDM1A knocking down on genome-wide gene expression in human NSCLC cells in vivo. Affymetrix human transcriptome array 2.0 was used to profile the transcriptome of xenograft tumors derived from PC9 cells stably expressing either ShRNA KDM1A or ShRNA control. These cells were subcutanously injected into the right axillary of the mouse, and allowd to grow for 5 weeks to form xenograft tumors. Although KDM1A is up-regulated in NSCLC, but key genes and pathways regulated by KDM1A was not well-understood in NSCLC. Using this approach, we have shown that KDM1A repressed or activated a distinctive set of pathways and key target genes in vivo. This first comprehesive study of transciptome profile upon KDM1A koncking-down in vivo highlights the distinctive pathways regulated by KDM1A during NSCLC tumorigenesis, and it will help to identify new therapeutic targets for NSCLC treatment. Xenograft tumors derived from two cell lines: PC9 cells stably expressing ShRNA KDM1A or ShRNA control. We extracted total RNA from 3 independent xenograft tumors per cell line.
