Evaluation of four DNA extraction kits for implementation of Nanopore sequencing in routine surveillance of antimicrobial resistance in low-resource settings

ABSTRACT: this study aims to optimize DNA extraction protocols for ONT sequencing and to explore the practical implications of implementing MinION sequencing as a tool to combat AMR in resource-limited settings. The study will evaluate four commercial kits on both Gram-positive and Gram-negative bacterial isolates, representing different lysis strategies, i.e., enzymatic, chemical, and bead-beating, and purification strategies, i.e., silica spin-column, magnetic bead-based, and glass bead-based.

Optimization of protein extraction methods for root-associated microbes in Arabidopsis

Project description:The goal of this study was to optimize protein extraction methods to study root-associated bacteria in Arabidopsis. For this we inoculated Arabidopsis seedlings grown in agar plates with a synthetic community (SynSom) composed of four different strains (Variovorax paradoxus, Arthrobacter sp, Agrobacterium sp. and Pseudomonas sp.. Twelve days after inoculation we extracted proteins from the roots using six different protein extraction methods each in triplicates. These methods were a combination of different extraction buffers (SDS or Triton-based) and mechanical disruption methods (bead-beating, N2 grinding, glass homogenizer and freeze-thaw cycles) We found that bead-beating the roots with lysing matrix E in SDT lysis buffer yielded the highest numbers of microbial protein identification and enhanced the detection of proteins derived from gram positive bacteria.

Lyophilization prior to homogenisation and extraction increases membrane protein detection in Gram-negative bacterial proteomic analyses

Project description:Multi-drug resistant Gram-negative bacteria (GNB) are major contributors to the anti-microbial resistance (AMR) burden in humans and animals. AMR mechanisms are primarily mediated by proteoforms and, therefore, proteomic analyses of GNB offers a significant advantage in understanding the mechanisms of AMR. A large portion of these mechanisms are mediated by membrane proteins, however, they are often difficult to extract due to their hydrophobic nature and complex interactions with other components of the cell membrane. To extract the greatest number of proteoforms, an efficient ho-mogenisation protocol is required to effectively disrupt the rigid cell wall and membrane. Using Escherichia coli, Klebsiella pneumoniae, Acinetobacter baumannii and Pseudomonas aeruginosa we systematically compared the extraction efficiency of bead-beating with flash frozen and lyophilized cell pellets. We demonstrate that lyophilization prior to ho-mogenisation by bead-beating increases the detection of hydrophobic, membrane pro-teins. We detected numerous unique membrane proteins in each bacterial isolate, in-cluding ABC transporters and proteins involved in lipopolysaccharide synthesis, when lyophilizing prior to bead-beating compared to only flash freezing prior. As membrane proteins play a central role in AMR resistance mechanisms, this improvement in their isolation and identification will aid in understanding the resistance and molecular mechanisms associated with multi-drug resistant GNB.

Triflic acid-treatment enables LC-MS/MS analysis of insoluble bacterial biomass

Project description:Established bacterial proteome sample preparations, including sonication and bead beating, leave insoluble carbohydrate-rich cell envelope pellets with an abundance of vital proteins often overlooked or missed in LC-MS/MS analyses. Triflic acid selectively removes glycans and we demonstrate that in comparison to sonication alone, incubation of whole bacterial cells as well as post-sonication insoluble pellets yields membrane and cell envelope-associated proteins for LC-MS/MS detection. We provide a detailed side-by-side comparison of triflic acid and sonication preparations for Gram- (Pseudomonas aeruginosa), Gram+ (Bacillus subtilis), and a complex bacterial human distal gut microbiome sample. Further, human Jurkat cells that lack a peptidoglycan and are readily solubilized by established methods, reveal only subtle differences in measurable proteins by LC-MS/MS between sonication and triflic acid preparations. Critically, we show that our new triflic acid-based proteome preparation method is broadly applicable and greatly improves our ability to detect and quantitate bacterial cell envelope proteins.

Evaluation of deep and dynamic proteomic screening strategies at sub-50Hz scan rate and without automation

Project description:In this study, we systematically evaluate sample preparation strategies, data acquisition modes and data-analysis approaches for both labeled and label-free proteomics, with the explicit goal of maximizing throughput and quantitative depth using Orbitrap-based instruments operating below 50Hz scan rates and without reliance on automation. Our central objective is to define realistic, accessible proteomics workflows that can be implemented within standard cell and molecular biology laboratories, enabling high-throughput deep and dynamic proteome measurements akin to cell screening platforms. Specifically, we first assess high-throughput sample preparation strategies compatible with 96-well cell culture formats, comparing in-solution (adapted from Simplit17 i.e. Simplit2), filter-based (STrap18), and on bead aggregation (SP319) based enzymatic digestion. Next we benchmarked TMT-based approaches (MS2,SPS-MS3 and real time search assisted SPS-MS3) and DIA appraoches on three species peptide mix. Similar benchmarking of dynamic SILAC-DIA and SILAC-TMT can be found in associated submissions.
