Large-scale discovery of chromatin dysregulation induced by oncofusions and other protein-coding variants

Project description:Although population-scale databases have expanded to millions of genetic variants, mechanistic insight into variant function has not kept pace. We present PROD-ATAC, a high-throughput method for discovering the effects of protein-coding variants on chromatin regulation. A pooled library of variants is expressed in a disease-agnostic biosensor cell line, and single-cell ATAC resolves each variant’s effect on chromatin. Using PROD-ATAC, we characterized the impacts of >100 oncogenic fusions and controls. We showed that pioneer activity is a common feature of fusions spanning an enormous range of frequencies. Further, fusion-induced dysregulation can be context-agnostic as observed mechanisms overlapped with cancer and cell-type specific prior knowledge. We also showed that gain-of-function pioneering is a common feature among oncofusions. This work provides a global view of fusion-induced chromatin disruption across many fusion frequencies and cancer types. Systematically dissecting this landscape revealed convergent mechanisms among seemingly disparate oncofusions and shared modes of chromatin dysregulation across different cancers.

Fusion-positive rhabdomyosarcoma oncofusions share a common interactome

Project description:The sole reoccurring oncogenic mutation in the pediatric cancer of fusion-positive rhabdomyosarcoma is a reciprocal translocation giving rise to a transcriptional oncofusion comprised of the N-terminus of the PAX3 transcription factor encoding DNA-binding domains fused in-frame to the C-terminus of the FOXO1 transcription factor encoding a transactivation domain. However, a host of new translocations have been detected in this cancer that are known or predicted to encode a protein comprised of the same PAX3 or its paralog PAX7 N-terminus, but with very different C-terminal fusion partners. How such different oncofusions cause the identical cancer was unknown. Here we show that these oncofusions are functionally interchangeable and engage a common interactome of proteins and activate a core shared transcriptional program. Interestingly, this common interactome contains the C-terminal fusion partners or their paralogs of all tested oncofusions, as well as the C-terminal fusion partner of a novel oncofusion. We thus suggest that oncofusions originate in rhabdomyosarcoma from the same DNA-binding domain fused to proteins within a common interactome, which in turn engages a core set of genes giving rise to this cancer.

Large-Scale Discovery of Enhancers from Human Heart Tissue

Project description:Development and function of the human heart depend on the dynamic control of tissue-specific gene expression by distant-acting transcriptional enhancers. While large numbers of heart enhancers have been identified using the mouse as a model system, many of these regulatory sequences are poorly conserved in the human genome. To generate an accurate genome-wide map of human heart enhancers, we used an epigenomic enhancer discovery approach and identified ~6,200 candidate enhancer sequences directly from fetal and adult human heart tissue. Consistent with their predicted function, these elements were markedly enriched near genes implicated in heart development, function and disease. To further validate their in vivo enhancer activity, we tested 65 of these human sequences in a transgenic mouse enhancer assay and observed that 43 (66%) drove reproducible reporter gene expression in the heart. These results support the discovery of a genome-wide set of non-coding sequences highly enriched in human heart enhancers which is likely to facilitate down-stream studies of the role of enhancers in development and pathological conditions of the heart.
