Project description:This dataset includes RNAseq data of 7 tissues/developmental stages of Lathyrus sativus genotype LSWT11 and 2 tissues with drought- and well-watered treatments of Lathyrus sativus genotypes LS007 and Mahateora. These data were used in the functional annotation pipeline of the Rbp1.0 genome assembly of LS007. The multi-tissue transcriptome was also used to support gene candidate identification by mRNA abundance. Also included is Hi-C sequencing data used to scaffold the assembly into pseudochromosomes
Project description:Seven closely related species from Hologalegina and Phaseoloid clades were selected: Lathyrus sativus, Pisum sativum (Lathyrus oleraceus), Lens culinaris, Cicer arietinum, Medicago truncatula, Glycine max, and Phaseolus vulgaris, to assess tissue-specific expression in non-inoculated conditions. Plants were cultivated in 0.5 L pots containing growth medium (50% soil, 25% vermiculite, 25% peat) in controlled environment chambers at 22°C with a 12/12-hour photoperiod. At the three fully expanded leaf developmental stage, leaf and root tissues were harvested separately, and RNA was extracted. RNA samples were submitted for Illumina NovaSeq 6000 Sequencing PE150 (40 million paired-end reads per sample) at Novogene (UK) Co. Raw reads were trimmed with cutadapt and gene counts were obtained using StringTie with the respective annotation files of each genome.

Specifically, we assembled a second NMR genome from an unrelated male of a separate captive colony in Toronto, Canada, using PacBio HiFi (155.8 Gb, read N50 = 11.45 Kb) and ONT-LSK (299.6 Gb, read N50 = 10.1 Kb) reads (contig N50 = 75.7 Mb, Compleasm S = 98%). This accession stores the Pacbio Hifi data for this independent assembly.

Specifically, we assembled a CDMR from a wild-derived sample in South African cape and sequenced in Toronto, Canada, using PacBio HiFi (89 Gb, read N50 = 18 Kb) and ONT-ULK (55 Gb, read N50 = 43 Kb) reads (contig N50 = 33 Mb, Compleasm S = 99%, QV = 71.0). This accession stores the Pacbio Hifi data for this assembly.
