Project description:Analysis of tumoral RNA is essential for childhood acute lymphoblastic leukemia (ALL) diagnosis and prognosis to detect mutations, cryptic fusions and gene expression patterns. Small vesicles circulating in the blood, such as exosomes carry nucleic acids that might be involved in cancer formation and progression, thus presenting a potential for discovery of non-invasive biomarker for diagnosis and monitoring. Here we report the identification of 47 circulating exosome-encapsulated RNA transcripts (30 mRNAs, 5 lncRNAs, 9 circRNAs and 3 pseudogenes) constituting putative biomarker in 2 molecular subgroups of childhood ALL patients. Exosomes were purified from peripheral blood collected at diagnosis from 10 patients positive for the ETV6-RUNX1 and TCF3-PBX1 fusions as well as from conditioned culture medium (CCM) of their representative cell models. Long transcriptome profiling via total RNA sequencing, supported by the implementation of a novel data analysis pipeline confirmed the presence of mRNAs, fusion transcripts, long non-coding and circular RNAs in exosomes. Differential expression analysis comparing tumoral and exosomal RNA revealed 2 transcripts enriched in both leukemic subtypes while 38 were exclusively enriched in ETV6-RUNX1+ patients and 7 were exclusively enriched in TCF3-PBX1+ patients. These are the first results highlighting specific enrichment of long RNA transcripts in exosomes among two distinct ALL subtypes, suggesting the need for investigation of larger cohorts to identify and validate novel circulating biomarkers.

Project description:Mycobacterium avium subsp. paratuberculosis (MAP) causes Johne’s disease that is a chronic wasting disease in ruminants. Spread of MAP is mainly provoked by a long subclinical stage during which MAP is shed into the environment with feces; accordingly, detection of subclinical animals is very important to its control. Therefore, the current diagnostic methods are not suitable for detection of subclinical animals. In this study, we conducted to develop a diagnostic method for analysis of the expression of genes of prognostic potential biomarker candidates in cattle naturally infected with MAP. We conducted miRNA-Seq to evaluate potential biomarker candidates. Experimental animals were divided into four groups based on fecal MAP PCR, serum ELISA, and clinical sign.

Biomarker candidates for tumours identified from deep-profiled plasma stem predominantly from the low abundant area

Project description:The plasma proteome has the potential to enable a holistic analysis of the health state of an individual. However, plasma biomarker discovery is difficult due to its high dynamic range and variability. Here, we present a novel automated analytical approach for deep plasma profiling and applied it to a 180-sample cohort of human plasma from lung, breast, colorectal, pancreatic, and prostate cancer. Using a controlled quantitative experiment, we demonstrate a 257% increase in protein identification and a 263% increase in significantly differentially abundant proteins over neat plasma. In the cohort, we identified 2732 proteins. Using machine learning, we discovered biomarker candidates such as STAT3 in colorectal cancer and developed models that classify the disease state. For pancreatic cancer, a separation by stage was achieved. Importantly, biomarker candidates came predominantly from the low abundance region, demonstrating the necessity to deeply profile because they would have been missed by shallow profiling.

Early Response and Outcome in High-Risk Childhood Acute Lymphoblastic Leukemia: A Children’s Oncology Group Study

Project description:The cure rate for childhood ALL has improved considerably in part because therapy is routinely tailored to the predicted risk of relapse. Various clinical and laboratory variables are used in current risk-stratification schemes, but many children who fail therapy lack adverse prognostic factors at initial diagnosis. Using gene expression analysis, we have identified genes and pathways in a NCI high-risk childhood B-precursor ALL cohort at diagnosis that may play a role in early blast regression as correlated with the Day 7 marrow status. We have also identified a 47-probeset signature (representing 41 unique genes) that was predictive of long term outcome in our dataset as well as three large independent datasets of childhood ALL treated on different protocols. Time-series Gene Expression Profiling of Childhood Acute Lymphoblastic Leukemia

Project description:ALL is the most common form of childhood cancer with >80% cured with contemporary treatment protocols. Accurate risk stratification in childhood ALL is essential to avoid under- and over-treatment. Currently, we use presenting clinical, biological features, and minimal residual disease (MRD) quantitation to risk stratify patients. Although whole genome gene expression profiling (GEP) can accurately classify patients with ALL into various WHO 2008 defined subgroups, its value in predicting relapse remained to be defined. We hypothesized that global time-series GEPs of bone marrow (BM) samples at diagnosis and specific points during initial remission-induction therapy can measure the success of cytoreduction and be used for relapse prediction. We generated time-series GEPs from 210 children with de novo ALL at diagnosis, and Day 8 of remission-induction therapy. We computed the time-series changes from diagnosis to follow-up time point of remission-induction, termed Effective Response Metric (ERM), that measures both the magnitude and direction of time-series change in multi-dimensional gene space towards the normal centroid, and we compared its ability to predict relapse against contemporary risk assignment methods including NCI criteria, cytogenetics and MRD.
