Specifically, we assembled a CDMR from a wild-derived sample in South African cape and sequenced in Toronto, Canada, using PacBio HiFi (89 Gb, read N50 = 18 Kb) and ONT-ULK (55 Gb, read N50 = 43 Kb) reads (contig N50 = 33 Mb, Compleasm S = 99%, QV = 71.0). This accession stores the Pacbio Hifi data for this assembly.

Project description:This dataset provides transcriptome sequencing data from a cultured female Quasipaa spinosa individual collected in Taining, Fujian Province, China (Q. spinosa-FJTN). The transcriptomic data were generated to support genome annotation of a newly assembled chromosome-scale reference genome. Ten adult tissues, including brain, heart, liver, kidney, lung, intestine, skin, spleen, ovary, and testis, were sampled, and total RNA was extracted separately from each tissue. Equal amounts of high-quality RNA from all tissues were pooled to construct a comprehensive RNA sequencing library. The resulting transcriptome dataset was generated using the DNBSEQ sequencing platform and provides expressed sequence evidence for protein-coding gene prediction and functional annotation. These data complement long-read genome sequencing resources, including PacBio HiFi, Oxford Nanopore ultra-long reads, and Hi-C sequencing, and contribute to the development of genomic resources for Q. spinosa population genetics, comparative genomics, conservation studies, and selective breeding.
Project description:Genome editing was conducted on a t(3;8) K562 model to investigate the effects of deleting different modules or CTCF binding sites within the MYC super-enhancer. To check mutations after targeting with CRISPR-Cas9 we performed amplicon sequencing using the Illumina PCR-based custom amplicon sequencing method using the TruSeq Custom Amplicon index kit (Illumina). The first PCR was performed using Q5 polymerase (NEB), the second nested PCR with KAPA HiFi HotStart Ready mix (Roche). Samples were sequenced paired-end (2x 250bp) on a MiSeq (Illumina).

Project description:Chromatin immunoprecipitation analysis of CENH3 in the Arabidopsis thaliana accessions Col-0, Ler-0, Cvi-0 and Tanz-1 was performed in order to align reads to PacBio HiFi genome assemblies which contain complete centromere repeat arrays.
