Project description:We have employed whole genome microarray expression profiling to track the transcriptome expression change under DTT induced protein misfolding stress. The relative importance of gene expression regulation at the mRNA versus the protein-level is a matter of ongoing debate. We present an in-depth analysis of a cervical cancer cell line responding to protein misfolding stress induced by dithiothreitol treatment, quantifying the dynamics of mRNA and protein concentrations for >3,500 genes over a time-course 30 hours. While the early phase of the experiment (<two hours) was marked by apoptosis, surviving cells were marked by a strong response to unfolded proteins and stress of the endoplasmatic reticulum, specifically during the intermediate phase (two to eight hours). Using statistical time series analysis, we detected significant changes in the regulatory parameters at the RNA-level, caused by transcription and mRNA degradation, and at the protein-level, caused by translation and protein degradation. mRNA- and protein-level regulation were of equal importance (XX and YYY%, respectively), but displayed different magnitudes and dynamics: mRNA fold changes were much smaller on average than those of the proteins. While our method did not capture immediate changes, we found the strongest regulatory response between two and eight hours after the treatment. mRNA-level regulation showed a spike around this time interval, while protein-level regulation was delayed and continued at slower pace until the end of the experiment.

We express the fusion protein and necessary controls in K562 Cells. The fusion protein assembles a mega-complex harboring both NuA4/TIP60 and PRC2 subunits and enzymatic activities and leads to mislocalization of chromatin marks in the genome, linked to aberrant gene expression.

Project description:This experiment contains the subset of data corresponding to human RNA-Seq data from experiment E-GEOD-30352 (http://www.ebi.ac.uk/arrayexpress/experiments/E-GEOD-30352/), which goal is to understand the dynamics of mammalian transcriptome evolution. To study mammalian transcriptome evolution at high resolution, we generated RNA-Seq data (∼3.2 billion Illumina Genome Analyser IIx reads of 76 base pairs) for the polyadenylated RNA fraction of brain (cerebral cortex or whole brain without cerebellum), cerebellum, heart, kidney, liver and testis (usually from one male and one female per somatic tissue and two males for testis) from nine mammalian species: placental mammals (great apes, including humans; rhesus macaque; mouse), marsupials (gray short-tailed opossum) and monotremes (platypus). Corresponding data (∼0.3 billion reads) were generated for a bird (red jungle fowl, a non-domesticated chicken) and used as an evolutionary outgroup.
