Project description:The purpose of our study is to construct rat aortic smooth cell line A7r5-specific interactome by aggregating publically available microarray samples, and provided a global view of biological process and identified transcription factors that regulate the transcriptomic changes. We collected 30 samples of A7r5 cell line microarray from 2 prior studies and our own study data, GSE87439. We performed normalization for Affymetrix microarray platform using SCAN.UPC R package (Release 3.9, PMID: 22959562, https://www.bioconductor.org/packages/release/bioc/html/SCAN.UPC.html). After normallizatin, we performed batch effect adjusting because datasets came from different laboratoriesand, and combined the datasets . The matrix data we deposited in GEO has normalized log2 signal intensity for 14,004 genes which are common across datasets. The genes were mapped to Rattus norvegicus Entrez Gene IDs. A7r5-specific interactome was assembled by Algorithm for the Reconstruction of Accurate Cellular Networks (ARACNe, PMID: 16723010). Then, we used Master Regulator Analysis-Fisher’s Extact Test (MRA-FET, PMID: 20531406) to infer transcription factors which control a gene signature changes by the effect of SCE and SchB on the TGFβ1-treated A7r5 cells (PMID: 29423034). We discovered Junb, Srebf2, Foxk2, and Irf9 as a master regulator to modulate the gene signatures on the TGFβ1-treated A7r5 cells. Our findings will provide biological insights into the pharmaceutical effect of SCE and SchB in A7r5 cells.

Project description:Fibrotic diseases have significant health impact and have been associated with differentiation of the resident fibroblasts into myofibroblasts. In particular, stiffened extracellular matrix and TGF-β1 in fibrotic lesions have been shown to promote pathogenic myofibroblast activation and progression of fibrosis in various tissues. To better understand the roles of mechanical and chemical cues on myofibroblast differentiation and how they may crosstalk, we cultured primary valvular interstitial cells (VICs) isolated from porcine aortic valves and studied how traditional TCPS culture, which presents a non-physiologically stiff environment, and TGF-β1 affect native VIC phenotypes. We carried out gene expression profiling using porcine genome microarrays from Affymetrix and found that traditional TCPS culture induces major changes in gene expression of native VICs, rendering these cells more activated and similar to cells treated with TGF-β1. We also monitored time-dependent effects induced by TGF-β1 by examining gene expression changes induced by TGF-β1 at 8 hours and 24 hours. Porcine aortic VICs were isolated and cultured with or without TGF-β1 treatment for RNA extraction and hybridization on Affymetrix microarrays. We included 3 biological replicates for each condition. P0 VICs were freshly isolated cells which had not been cultured. P2 VICs were cells that had been passaged 2 times and cultured on plastic plates in low serum media. Some of the P2 VICs were treated with TGF-β1 at 5ng/ml for 8 hours or 24 hours. All the control and TGF-β1-treated conditions were collected at the same time on day 3 of culture.

Project description:Analysis of primary bovine aortic endothelial cells treated for 24 hours with TGF-beta 1 5 ng/ml. TGF-beta 1 has been shown to induce endothelial-to-mesenchymal transition (EndoMT) and to be implicated in differentiation of endothelial cells into smooth muscle-like cells as occurred in vascular neointimal formation. Project description:The etiology of autoimmune hepatitis is poorly understood but likely involves Th1 cells producing IFN-γ. BALB/c background TGF-β1-/- mice rapidly develop fulminant Th1-mediated autoimmune hepatitis. Our aims are to profile liver gene expression in TGF-β1-/- mice, to identify gene expression pathways dependent on IFN-γ as possible targets for rational therapy, and to test potential targets directly in vivo in mice. Project description:SchA, one of the key bioactive components derived from Schisandra chinensis, was found in our study to exert a significant inhibitory effect on breast cancer cell viability. To elucidate the underlying mechanism, we integrated bioinformatics analysis with network pharmacology approaches to predict potential targets of SchA. The findings suggest that SchA may exert its anti-tumor effects by modulating IDO1 (indoleamine 2,3-dioxygenase 1), providing a foundation for further mechanistic investigation.
