Multi-omics analysis of Arabidopsis leaves upon infection by necrotrophic pathogen Botrytis cinerea

Project description:<p>Botrytis cinerea is a necrotrophic pathogen that induces host cell death, causing substantial economic losses in agriculture. In this study, we show that functional depletion of INOSITOL AUXOTROPHY 80 (INO80), a nuclear factor involved in local chromatin remodeling, reduces the susceptibility of model plant Arabidopsis to this necrotrophic pathogen. Using spatial transcriptomics, a cutting-edge technology enabling simultaneous acquisition of transcriptomes from distinct regions within the same tissue, we provide an unprecedented spatial profiling of the transcriptional response in Arabidopsis leaves following B. cinerea infection. Sequential changes in numerous key genes associated with plant defense pathways were observed across different regions of infected leaves. Additionally, by comparing the phosphoproteome and metabolome of wild-type (WT) and ino80 mutant leaves after B. cinerea infection, we reveal the role of INO80 in regulating multiple hormone pathways and metabolic processes, underscoring the critical importance of chromatin machinery in modulating plant responses to biotic stresses. Collectively, our findings establish a framework for describing, exploring and elucidating spatial information alongside plant multi-molecular responses upon encountering pathogenic challenges.</p>

Spatial transcriptomic analysis of the Arabidopsis thaliana - Botrytis cinerea interaction

Project description:A 10 ul drop of B. cinerea spores prepared in half-strength commercial grape juice was placed in the middle of detached Arabidopsis leaves. A cock-borer of 6 mm diameter was used to harvest leaf discs starting from the edge of the lesion (close, 0-6 mm) and the edge of the first disc (away, 6-12 mm) 48 hr after inoculation. Control plants were inoculated with a 10 ul drop of half-strength commercial grape juice with no spores.

AtGenExpress: Pathogen Series: Response to Botrytis cinerea infection

Project description:AtGenExpress: A multinational coordinated effort to uncover the transcriptome of the multicellular model organism Arabidopsis thaliana The activity of genes and their encoded products can be regulated in several ways, but transcription is the primary level, since all other modes of regulation (RNA splicing, RNA and protein stability, etc.) are dependent on a gene being transcribed in the first place. The importance of transcriptional regulation has been underscored by the recent flood of global expression analyses, which have confirmed that transcriptional co-regulation of genes that act together is the norm, not the exception. Moreover, many studies suggest that evolutionary change is driven in large part by modifications of transcriptional programs. An essential first step toward deciphering the transcriptional code is to determine the expression pattern of all genes. With this goal in mind, an international effort to develop a gene expression atlas of Arabidopsis has been underway since fall 2003. This project, dubbed AtGenExpress, is funded by the DFG, and will provide the Arabidopsis community with access to a large set of Affymetrix microarray data. As part of this collaboration, we have generated expression data from 80 biologicaly different samples in triplicate. Responses to B. cinerea infection were assayed in wild-type Col-0 plants at 18 and 48 hours after inoculation of adult leaves. Leaves were inoculated by placing 4 5-ul drops of a 5x10e5 spore solution on each leaf. Control leaves were spotted with droplets of 24g L-1 potato dextrose broth medium. RBOHD-dependent apoplastic oxidative burst plays a protective role against the necrotrophic fungus Botrytis cinerea

Project description:The necrotrophic fungus Botrytis cinerea rapidly kills host tissue with its secreted proteins and metabolites. Necrotrophs can trigger the hypersensitive response (HR), which is accompanied by reactive oxygen species (ROS) production, but it remains unclear whether this ROS burst promotes or restricts B. cinerea infection. We have combined Arabidopsis RESPIRATORY BURST OXIDASE HOMOLOG D (RBOHD) mutant analysis, luminol-based in vivo assays, and the use of CRISPR-Cas generated B. cinerea ROS detoxification mutants to analyze the toxic effect of the ROS burst. In addition, RNA-sequencing, expression analyses and redox imaging were used to study RBOHD-dependent signaling and redox homeostasis. RBOHD mutants showed increased susceptibility to B. cinerea infection, and the apoplastic ROS burst was dependent on RBOHD. Fungal mutants confirmed the importance of SUPEROXIDE DISMUTASE 1 (SOD1) and ACTIVATOR PROTEIN 1 (AP1) for ROS detoxification and virulence. Unexpectedly, the transcriptomes of B. cinerea-infected Arabidopsis Col-0 and RBOHD mutant were highly similar, providing no evidence for a connection of extracellular ROS production and intracellular ROS-induced transcriptional signaling. Nevertheless, RBOHD activity was found to be involved in the maintenance of cellular redox homeostasis under phytotoxic stress. Our results demonstrate an exclusive and protective role of the RBOHD-dependent oxidative burst, but B. cinerea counteracts this response via different detoxification mechanisms.

WRKY33-dependent expression of Arabidopsis genes upon Botrytis cinerea 2100 inoculation

Project description:The Arabidopsis thaliana mutant wrky33 is highly susceptible to the necrotrophic fungus Botrytis cinerea. Comparing the expression profiles of B. cinerea-infected wrky33 and WT plants we identified 2765 differentially expressed genes dependent on WRKY33, of which 1675 were up-regulated in the mutant (termed WRKY33-repressed genes) and 1090 were down-regulated in the mutant. Combined with ChIP-seq data 318 genes were identified as direct functional targets of WRKY33 at 14 h post inoculation with spores of Botrytis cinerea 2100.

Expression data of sound vibration-treated Arabidopsis thaliana during Botrytis cinerea infection

Project description:Sound vibration (SV), a mechanical stimulus, can trigger various molecular and physiological changes in plants. Herein, we investigated the effect of SV pre-treatment on Arabidopsis immunity to measure the priming potential of SV. Arabidopsis plants (fourteen-day-old) were treated with sound vibration (1000 Hz, 100 dB) for daily 3 hours up to 10 days in a soundproof chamber. The control plants were kept in a similar sound-proof chamber without SV exposure (daily 3 h) up to 10 days. After that, control and SV-treated plants were challenged with Botrytis cinerea spores. The result showed that SV pre-treatment increases the disease resistance of Arabidopsis against B. cinerea. Samples from three different time points were analyzed through microarray: (1) right after the 10th day of 3h SV treatment (0 h time point), and (2) after Botrytis spore inoculation (12 and 24 hpi time points). RNA was isolated from rosette leaves.
