Project description:Our objective was to identify candidate genes that contribute to the long 31-hour circadian period previously observed in DGRP_892. We performed transcriptional profiling of whole fly heads from two genotypes: DGRP_892, and Canton-S B, a line with a normal 24-hour circadian period. We collected fly heads every two hours over a 24-hour period. We quantified differential expression among genotype, time, and sex.

Project description:The endogenous circadian period of animals and humans is typically very close to 24 h. Individuals with much longer circadian periods have been observed, however, and in the case of humans, these deviations have health implications. Previously, we observed a line of Drosophila with a very long average period of 31.3 h for locomotor activity behavior. Preliminary mapping indicated that the long period did not map to known canonical clock genes but instead mapped to multiple chromosomes. Using RNA-Seq, we surveyed the whole transcriptome of fly heads from this line across time and compared it with a wild-type control. A three-way generalized linear model revealed that approximately two-thirds of the genes were expressed differentially among the two genotypes, while only one quarter of the genes varied across time. Using these results, we applied algorithms to search for genes that oscillated over 24 h, identifying genes not previously known to cycle. We identified 166 differentially expressed genes that overlapped with a previous Genome-wide Association Study (GWAS) of circadian behavior, strongly implicating them in the long-period phenotype. We tested mutations in 45 of these genes for their effect on the circadian period. Mutations in Alk, alph, CG10089, CG42540, CG6034, Kairos (CG6123), CG8768, klg, Lar, sick, and tinc had significant effects on the circadian period, with seven of these mutations increasing the circadian period of locomotor activity behavior. Genetic rescue of mutant Kairos restored the circadian period to wild-type levels, suggesting it has a critical role in determining period length in constant darkness.

Project description:Circadian clocks coordinate time-of-day specific metabolic and physiological processes to maximize performance and fitness. In addition to light, which is considered the strongest time cue to entrain animal circadian clocks, metabolic input has emerged as an important signal for clock modulation and entrainment, especially in peripheral clocks. Circadian clock proteins have been to be substrates of O-GlcNAcylation, a nutrient sensitive post-translational modification (PTM), and the interplay between clock protein O-GlcNAcylation and other PTMs, like phosphorylation, is expected to facilitate the regulation of circadian physiology by metabolic signals. Here, we used mass spectrometry proteomics to identify PTMs on PERIOD, the key biochemical timer of the Drosophila clock, over the circadian cycle.

Project description:Circadian clocks have evolved as time-measuring molecular devices to help organisms adapt their physiology to daily changes in light and temperature. Cycling transcription has been long hypothesized to account for the wealth of rhythmic protein abundance. However, cyclic degradation signals such as ubiquitylation could shape the rhythmic protein landscape as well. In order to document the circadian ubiquitylated proteome of Drosophila melanogaster, we took advantage of a new means of Ub purification based on in vivo biotinylation of AviTag-tagged ubiquitin by the BirA protein, the bioUb system. NeutrAvidin-bound fractions of head lysates were collected at four circadian times six hours apart and proteins were identified and quantified using a proteomic-based approach.

Project description:As a time-keeping system, circadian clock times numerous key processes to the appropriate time of day. The proper phasing of the plant circadian clock, which is mainly determined by circadian period, can provide the growth fitness for plants by facilitating the endogenous rhythms to match the external day–night cycle. Here we provide the comprehensive evidences that genomic 5-methylcytosine is critical for regulating circadian period. We found that chemical inhibition of DNA methyltransferases could significantly lengthen circadian period in the seedlings of Arabidopsis. Dysfunction of methyltransferases met1-3 and drm1 drm2 cmt3 cmt2 for both hypo-CG and hypo-non-CG texts can dramatically lengthen circadian period. To find the target genes of 5mC for modulating the circadian period, we conducted RNAseq experiments of Aza vs Mock at ZT1 h or ZT13 h time window and ddcc vs Col-0 at LL 24 h or LL36 time window. Each sample has two biological replicates.

Although the core components of these clocks are well-characterized, other regulators remain underexplored. To address this, we used BioID-based proximity labeling to identify proteins near the Period repressor in Drosophila melanogaster clock neurons. Surprisingly, among approximately 700 high-confidence hits, genes linked to processing bodies (p-bodies), such as pacman (pcm) and maternal expression at 31B (me31b), showed significant enrichment. Fluorescence microscopy revealed that p-body condensates associate with Period protein during the late activation phase of the circadian cycle. We found that per mRNAs localize to p-bodies, promoting their translational repression. Disruption of p-body proteins, including the 5’–3’ exoribonuclease Pcm or the DEAD-box RNA helicase Me31b, in clock neurons caused persistent accumulation of PER/TIM nuclear condensates, eliminating the delay between activation and repression phases and disrupting ~24-hour circadian rhythms. Additionally, p-body proteins are essential for the decay of core clock mRNAs during the repression phase. Incorporating the Period 3’ untranslated region (UTR) into reporter transcripts was sufficient to recruit them to p-bodies, reducing both transcript and protein levels. Thus, p-bodies play a critical dual role in translational repression and mRNA decay, indispensable for maintaining 24-hour circadian rhythms. These findings provide novel insights into circadian regulation and underscore broader principles of post-transcriptional control in gene expression.

To investigate the mechanisms underlying this heterogeneity, we generated and characterized hundreds of clonal cell lines from the same parent culture as well as subclones from clonal lines. By comparing clonal lines with different circadian periods, we identified a pool of candidate genes that determine periodicity.

By comparing clonal lines with different circadian periods, we identified a group of differentially methylated regions (DMRs).
