Transcriptomic analysis of A. fumigatus without or with ETD151 (0.156 µM) or amphotercin B (1.1µM)

ABSTRACT: The aim was to evaluate the transcriptomic pathway impacted by an ETD151 or amphotericine B treatment at 0, 30 minutes, 1 hour, 6 hours. 10^6 conidies of A. fumigatus were incubated in 10 ml YPD for 15 hours. ETD151 (0.156µM) or amphotericin B (1.1µM) was added in the media. After 0, 30 min, 1 hour or 6 hours, RNA from the fungal balls were then extracted using mechanical lysis followed by Nucleospin RNA kit (Macherey Nagel). RNA seq was performed using Illumina NextSeq 500 sequencer.

The human cathelicidin antimicrobial peptide LL-37 promotes the growth of the pulmonary pathogen Aspergillus fumigatus.

Project description:Aspergillus fumigatus contributes to invasive and allergic pulmonary disease in immunocompromised individuals. The pulmonary mucus of cystic fibrosis (CF) patients displays elevated levels of the pleiotropic cathelicidin antimicrobial peptide LL-37 and the aim of this work was to assess the effect of LL-37 on the growth A. fumigatus. Exposure of A. fumigatus conidia to high concentrations of intact LL-37 (100 μg/ml) for 24 hours had a positive effect on growth (277.45 ± 22.59% (p < 0.01)) whereas scrambled LL-37 (76.45 ± 7.46%) did not. Exposure of 24 hour pre-formed mycelium to 5 μg/ml LL-37 for 48 hours increased hyphal wet weight significantly (4.37 ± 0.23 g, p < 0.001) compared to the control (2.67 ± 0.05 g). Amino acid leakage from mycelium was observed in the presence of LL-37 and gliotoxin secretion was increased at 24 hours from LL-37 exposed hyphae (169.1 ± 6.36 ng/mg hyphae, p < 0.05) compared to the control (102 ± 18.81 ng/mg hyphae). Quantitative proteomic analysis of 24 hour LL-37 treated hyphae revealed an increase in the abundance of proteins associated with growth (eIF-5A (16.3 fold increased), tissue degradation (aspartic endopeptidase (4.7 fold increased)) and allergic reactions (Asp F13 (10 fold increased)). By 48 hours there was an increase in proteins indicative of cellular stress (glutathione peroxidase (9 fold increased)), growth (eIF-5A (6 fold increased), and virulence (ribonuclease mitogillin (3.7 fold increased). These results indicate that LL-37 stimulates A. fumigatus growth and this may result in increased fungal growth and secretion of toxins in the lungs of CF patients.

Self-Packed Capillary 300 µm Columns for Deep and Sensitive Proteome Analysis.

Project description:Nanoflow chromatography remains the standard workflow for proteomics. Capillary flow chromatography applications are mainly limited to fast acquisitions, likely due to the absence of commercially available long (> 15 cm), 300 µm inner diameter columns. We present a methodology for packing 300 µm diameter columns of any desired length and systematically optimising several capLC parameters. Utilizing CSH chemistry, known for its ability to maintain excellent peak shapes even under high loading conditions, we systematically tested various bead sizes and column lengths. Specifically, we examined 30 cm columns packed with 1.7 µm beads, 55 cm columns with 2.5 µm beads, and 1 m columns using 3.5 µm beads. We also varied the gradient lengths from 30 minutes to 10 hours. Our results demonstrated outstanding performance with the 30 cm columns packed with 1.7 µm beads on a 2-hour gradient, achieving a median full width at half maximum of 7.4 seconds and a peak capacity of 530. We also show that the columns can handle high sample amounts in 0.5-8 µg range without loss of separation power. Finally, we systematically investigated the effect of gradient length and loading and demonstrate that we can quantify close to 9000 proteins and 124 thousand unique peptides on Exploris 240 system, analysing 4 µg of HeLa digest material on a three hour gradient. We demonstrate that the performance of the presented columns approaches or surpasses the most efficient commercially available columns.

Bio-ball vs mesoball

Project description:MIXL1-GFP reporter lines (HESC3MIXL1-GFP/w and MEL1MIXL1-GFP/w, referred to as HES3 and MEL1 in this submission) were differentiated as spin embryonic bodies (Ebs) supplemented with mesodermal inducing growth factors (BMP4,SCF, VEGF based). Methylcellulose hematopoietic colony forming assays were performed by culturing dissociated day 4 EBs in the presence of hematopoietic growth factors (VEGF, SCF, IL3, IL6, TPO, EPO and FLT3L) for 7-9 days. Addition of WNT3a to the methylcellulose lead to the formation of compact, mesodermal colonies, which we term 'mesosphere' (Meso-balls). We demonstrated that the inclusion of WNT3a in the methylcellulose could be replaced with BIO, a GSK3 inhibitor, acting as a canonical WNT signaling agonist. Mesospheres formed in the culture supplemented with BIO molecules were termed 'BIO-balls'. Expression profiling between 'meso-balls' and 'BIO-balls' were compared and analyzed for markers assisiting in defining their phenotypes.

Characterization of the Response of A549 Cells to Aspergillus fumigatus and Pseudomonas aeruginosa: A Proteomic Perspective

Project description:The following describes additional preliminary data to that outlined in Project PXD014022 and specifically describes the 12-hour co-exposure and P. aeruginosa 12 hour exposure preliminary experiments. Aspergillus fumigatus and Pseudomonas aeruginosa are the most prevalent fungal and bacterial pathogens associated with cystic fibrosis-related infections, respectively. P. aeruginosa eventually predominates as the primary pathogen, though it is unknown why this is the case. Label-free quantitative (LFQ) proteomics was employed to characterize the cellular response to co-exposure of A. fumigatus and P. aeruginosa using the type II alveolar epithelial cell line, A549, as a model of the alveolar surface. Proteomic data revealed that P. aeruginosa replication increased exponentially when co-cultured with A. fumigatus. Comparative analysis using LFQ proteomics revealed similarities and distinct differences in the response of A549 cells to A. fumigatus, or P. aeruginosa and sequential exposure to both pathogens. In total, 2264 proteins were identified. Analysis of statistically significant (p<0.05; ±1.5 fold change) differentially abundant (SSDA) proteins, revealed an increase in the relative abundance of proteins associated with biological processes common to all pathogen-exposed groups.
