Project description:Combining genome-wide microarray and functional analyses, we found that EGFR activation abrogates barrier function, increasing transepidermal water loss (TEWL) and transepithelial permeability of water-soluble ions and higher molecular weight dextrans, in part by disrupting the expression of tight junction proteins. EGF decreases certain lipid matrix free fatty acids and ceramides by its actions to repress the expression of specific biosynthetic enzymes. Activation of EGFR inhibits cornified envelope formation by regulating the expression of 59 percent of the known contributing genes. EGF-responsiveness enriches more than 100 genes known to be associated with skin diseases. These data are used to obtain 2,676 density-dependent genes that are differentially expressed in response to EGF treatment. The 16 microarrays were preprocessed using the 5th percentile of region method in dChip. Genes with at least a 1.5 fold difference between the untrated samples at 50% and 100% confluent cell density were exported for further analysis. Two-way ANOVA was used to identify differentially expressed genes by either density or treatment factors using JMP Genomics 4.1 (SAS). Multiple hypothesis testing was corrected by Benjamini-Hochberg false discovery rate control at the 0.05 level. Pair-wise comparisons were performed using the TukeyM-bM-^@M-^Ys Honestly Significant Difference test.

Project description:The skin serves as a barrier to the environment and is constantly exposed to viral pathogens. Whether viral pathogens contribute to the oncogenesis of rare skin cancers has not been systematically explored. Here, we analyzed 18 skin cancer types by exploiting off-target reads from commonly available next-generation sequencing data. We identified human papillomavirus 42 (HPV42) in all digital papillary adenocarcinoma (DPA) cases but not in any of 11,091 tumors from common cancer types. HPV42 was previously not described as an oncogenic driver, yet we show that HPV42 recapitulates the molecular hallmarks of oncogenic HPVs. Using a machine learning approach, we identified a conserved transcriptomic fingerprint of HPV transformation common to oncogenic HPVs, including HPV42. Collectively, our results establish HPV42 as an oncogenic HPV, which has implications for the diagnosis and treatment for DPA patients.

Project description:Epiblast cells ingress into the primitive streak, undergoing mesendoderm (MES) specification, which subsequently gives rise to the mesoderm and endoderm. Although recent advances in human organoid technology facilitating the study of early post-implantation development, robust human models that accurately recapitulate MES specification and primitive streak (PS) formation remain lacking. Here, we showed that human induced pluripotent stem cells (iPSCs) can be employed to generate three-dimensional (3D) MES organoids that closely mimic in vivo human MES specification, particularly the cells from the anterior region of primitive streak. We revealed that formation of MES organoids depended on the appearance of PTEN, and PTEN abrogation potently impaired the MES organoids-derived definitive endoderm and mesoderm specification. To elucidate the molecular mechanisms underlying the defects induced by PTEN loss, we performed integrative multi-omic analyses‒including RNA sequencing (RNA-seq), assay for transposase-accessible chromatin using sequencing (ATAC-seq), and phospho‒proteomics‒on WT and PTEN−/− MES cells. These analyses indicated retinoic acid (RA) signalling as a critical pathway suppressed by PTEN during MES lineage specification. Moreover, we identified CYP26A1, a RA-degrading enzyme, as a key downstream effector of PTEN in MES cell generation. Notably, our results demonstrated that excessive RA was detrimental, while an optimal level of RA was indispensable for MES cell generation. Overall, our MES organoids provide a valuable platform for investigating human MES specification, and our findings demonstrated PTEN as a driver of MES lineage commitment through the inhibition of RA signalling.

Project description:Human induced pluripotent stem cells (hiPSCs) can be practically derived from neonatal human epidermal keratinocytes (NHEKs) transduced with OCT4, by a novel cocktail of small molecules including 5 μM PS48, 0.25 mM NaB, 0.5 μM A-83-01 and 0.5 μM PD0325901. These iPSCs are morphologically, molecularly and functionally similar to pluripotent hESCs. NHEKs were cultured in a 100 mm tissue culture dish and transduced 3 times (3-4 hours each transduction) with freshly produced lentivirus supernatants. 1,000,000 transduced NHEKs were seeded on the irradiated x-ray inactivated CF1 MEF feeder cells in a 100-mm dish and cultured in KCM and treated with 5 μM PS48, 0.25 mM NaB (Stemgent) and 0.5 μM A-83-01 (Stemgent) for 2 weeks, followed by changing half volume of media to hESCM and supplementing with 5 μM PS48, 0.25 mM NaB and 0.5 μM A-83-01 for another 2 weeks. Then cell culture media were changed to hESCM and supplemented with 5 μM PS48, 0.25 mM NaB, 0.5 μM A-83-01 and 0.5 μM PD0325901 (Stemgent) for additional four weeks.The culture was split by Accutase (Millipore) and treated with 1 μM Thiazovivin (Stemgent) in the first day after splitting. The iPSC colonies stained positive by Alexa Fluor 555 Mouse anti-Human TRA-1-81 antibody (BD Pharmingen) were picked up for expansion on feeder cells in hESCM and cultured routinely. Project description:Somatic progenitors suppress differentiation to maintain tissue self-renewal. While epigenetic regulators of DNA and histone modifications can support such repression, a role for nuclear actin-like proteins is unclear. In epidermis, ACTL6a/BAF53A was found enriched in progenitors and down-regulated during differentiation. Conditional ACTL6a deletion abolished epidermal self-renewal and induced terminal differentiation, whereas ectopically expressed ACTL6a suppressed differentiation. Among known activators of epidermal differentiation, KLF4 was found to control 227 genes also regulated by ACTL6a. ACTL6a loss upregulated KLF4 and its target genes, effects that were blocked by KLF4 depletion. Among multiple ACTL6a-interacting epigenetic regulators, the SWI/SNF complex was required for KLF4 activation and differentiation. In progenitors, ACTL6a loss led to enhanced SWI/SNF binding to the promoters of KLF4 and other differentiation genes. ACTL6a thus maintains the undifferentiated progenitor state, in part by suppressing SWI/SNF complex-enabled induction of KLF4. Project description:Tightly controlled gene expression orchestrated by the transcription factor p63 during epithelial differentiation is important for development of epithelial-related structures such as epidermis, limb and craniofacial regions. How p63 regulates spatial and temporal expression of its target genes during these developmental processes is however not yet clear. By epigenomics profiling in stem cells established from one of these epithelial structures, the epidermis, we provide a global map of p63-bound regulatory elements that are categorized as single enhancers and clustered enhancers during epidermal differentiation. Transcriptomics analysis shows dynamic gene expression patterns during epidermal differentiation that correlates with the activity of p63-bound enhancers rather than with p63 binding itself. Only a subset of p63-bound enhancers is active in epidermal stem cells, and inactive p63-bound enhancers appear to function in gene regulation during the development of other epithelial tissues. Our data suggest a paradigm that p63 bookmarks genomic loci during the commitment of the epithelial lineage and regulates gene expression in different epithelial tissues through tissue-specific active enhancers. The catalogue of differentially expressed epidermal genes including non-coding RNAs and epithelial enhancers reported here provides a rich resource for studies of epithelial development and related diseases. Project description:Xeroderma Pigmentosum C (XPC) is a DNA damage recognition protein central to the global genome nucleotide excision repair (GG-NER) pathway, where it acts as a primary sensor of UV-induced DNA lesions. Loss-of-function mutations in the XPC gene lead to a photosensitive phenotype, with marked accumulation of unrepaired DNA damage and a dramatically elevated risk (10,000-fold) of skin cancer. This work aims at understanding the molecular signaling mechanisms associated with XP-C using genetically engineered human XPC knockout (KO) keratinocytes, the predominant cell type affected by UV radiation. We performed a mass spectrometry (MS)-based quantitative proteomic analysis, comparing XPC-wild-type and XPC-KO keratinocytes exposed or not to UVB for 24 hours.

Project description:UVA radiation is one of the main harmful factor that penetrates all human skin layers and influencing communication between the cells that build them. To prevent UVA-induced damage, there is a constant search for compounds that could protect all skin cells, as well as restoring homeostasis in their communication. Therefore, the aim of this study was to evaluate the effect of 3-O-ethyl ascorbic acid (EAA) on the intracellular proteome of co-cultured keratinocytes and fibroblasts after UVA irradiation and on the profile of proteins released into the medium by both cell types. Proteomic approach allowed to identify significantly modified by UVA as well as EAA proteins. In keratinocytes UVA radiation enhanced expression of pro-inflammatory and pro-proliferative/keratinizing proteins and decreased anti-apoptotic and antioxidant proteins, while in fibroblasts UVA radiation induced expression mainly of proinflammatory proteins, simultaneously decreasing the level of proteins involved in antioxidant response, as well as growing factors. Similar effect was observed in the medium of co-cultured cells, where increase in pro-inflammatory protein and decrease in growing factors were observed. Medium supplementation with EAA restored the levels of these proteins compared to control cultures. The results of this study show that EAA may act as a protector of epidermal and dermal cells, because it reduces the levels of pro-inflammatory proteins and increases the activity of the antioxidant system of skin cells (keratinocytes and fibroblasts), as well as normalizes intercellular signaling.

Results provide insight into the biological effects of CAMP on human keratinocytes. NHEKs were divided into two groups; low calcium (0.05 mM) and high calcium condition (1.6 mM). Then keratinocytes were stimulated with human cathelicidin antimicrobial peptide LL37 at 0, 2.56, and 7.68 M-NM-<M for 12 h to 24 h.
