Validation study using molecular and cell culture methods for personalized medicine in various solid tumors like breast cancer,Non small cell lung cancer, Head and Neck cancer and Colorectal cancer

ABSTRACT: Intervention1: Biopsy: The biopsy tissue will be processed to obtain the primary cell line. In the next stage of the study, the cultured primary cell line will be subjected to various chemotherapeutic agents in different concentrations and studied using real time cell analyzer for 5 days to obtain IC50 values. Both the primary cells and biopsy sample will be subjected to microarray, qPCR and proteomics. Control Intervention1: Nil: Nil Primary outcome(s): To validate methodology to establish primary tumor cell line from biopsy samples of cancer patients like breast cancer, NSCLC, Head & Neck, Colorectal.Timepoint: Baseline

Proteome Alterations during Clonal Isolation of Human Pancreatic Cancer Cell Lines

Project description:Starting from an initial cell culture (Reference), three human pancreatic cancer cell lines (MIA PaCa-2, AsPC-1 and PANC-1) were either maintained by standard cell culture (Standard) or underwent clonal isolation to obtain single-cell colonies (SCC). Emerging cell pellets of five replicates per condition were subjected to proteomic sample preparation with subsequent isobaric peptide labelling with tandem mass tags (TMTpro-16plex; leaving one channel empty). All samples of one cell line were pooled and subjected to high-pH fractionation, resulting in 12 fractions which were subsequently analyzed via explorative mass spectrometry.

Ex vivo effects of Tenofovir on four vaginal epithelial cell lines

Project description:In MTN-007, a phase 1, randomized, double-blinded rectal microbicide trial, we used systems genomics/proteomics to determine the effect of tenofovir 1% gel, nonoxynol-9 2% gel, placebo gel or no treatment on rectal biopsies taken at baseline, after one application or after seven daily applications (15 subjects/arm). Experiments were repeated using primary vaginal epithelial cells from four healthy women. 36 Arrays (3 primary vaginal epithelial cell lines from healthy women donors, cultured with or without 50uM or 500 uM Tenofovir for 1,4,7, or 14 days per donor cell line. A no treatment, culture media only control was included for each donor cell line and for each time point.

Project description:Tissue-specific transcriptional profiling of the abscission layer (AL) at the base of young flower in rice using laser micro-dissection: NIL(qSH1) vs. Nipponbare. We used two rice varieties, NIL(qSH1) and Nipponbare. NIL(qSH1) is a nearly isogenic line containing the seed shattering gene qSH1. Seed shattering is easy in NIL(qSH1), but it is not in Nipponbare. So, we used some stages of young flower in NIL(qSH1) and some in Nipponbare. Four regions: 1. abscission layer region of NIL(qSH1), 2. upper abscission region of NIL(qSH1), 3. lower abscission layer region of NIL(qSH1), and 4. abscission layer region of Nipponbare. Sample experiments: NIL(qSH1) AL vs. Nipponbare AL, NIL(qSH1) AL vs. NIL(qSH1) upper region of AL, and NIL(qSH1) AL vs. NIL(qSH1) lower region of AL.

GRH-inducible genes in rice plants

Project description:The green rice leafhopper (GRH), Nephotettix cincticeps Uhler, is a major insect pest of cultivated rice in temperate Asia. GRH2-near-isogenic line (NIL) TGRH11, GRH4-NIL (TGRH16) and GRH2/GRH4-pyramided line (PYL) TGRH29 were developed by introducing the GRH2 and GRH4 from indica rice (DV85). We identified GRH-inducible genes in respective rice lines. Furthermore, we compared the gene expression levels between NILs/PYL and control plants (T65).
