Bulk RNA-seq of EO771 tumor sample Gq_DREADD vs. Ctr

ABSTRACT: Bulk RNA-seq was performed to compare mRNA expression in EO771 murine breast tumors between tumors expressing a Gq-DREADD driven CRH-neuron activation paradigm (DCZ injection at in-phase ZT10.5) and matched controls receiving PBS. The goal is to identify transcriptional programs in the tumor that are altered downstream of CRH-neuron activation (acute transcriptional responses, immune/tumor cell signaling, and pathway changes) and generate data suitable for differential expression, pathway enrichment, and hypothesis generation for follow-up functional work.

RNA-seq of mouse EO771 triple-negative breast cancer model with stemness inhibitors: salinomycin, SB-431542, JIB-04, napabucasin, and their quadruple combination against an untreated control

Project description:We conducted an in vivo study of stemness inhibitors using the EO771 triple-negative breast cancer mouse model. Ten days after subcutaneous injection of 1 million of EO771 cells into 8-12 week C57BL/6 female mice right flank, tumors reached around 100-200 mm³. Each treatment group (n=2-3 per group) received three doses of stemness inhibitors (every 3 days) in monotherapy (A - salinomycin, B - SB-431542, C - JIB-04, D - napabucasin) or combination therapy (ABCD). Control mice were left untreated. Tumors were harvested one day after the last treatment and subjected to bulk RNA-seq. This study aims to identify if treatment with stemness inhibitors affected the immune tumor microenvironment in this model.

Comparing the transcriptome expression differences between breast cancer cells EO771-tdT-Parental and EO771-tdT-LM2 using high-throughput sequencing.

Project description:The molecular mechanisms that regulate breast cancer cell (BCC) metastasis and proliferation within the leptomeninges (LM) are poorly understood, limiting development of effective therapies. Here we show that BCCs in mice can invade the LM by abluminal migration along blood vessels that connect vertebral/calvarial bone marrow and meninges, bypassing the blood-brain barrier. To screen for signaling pathways in EO-LM2 cells that could support their survival or proliferation in the meningeal niche, we performed RNA-seq analysis of EO771-tdT-Parental and EO771-tdT-LM2 to compare their transcriptome expression differences.

Chemogenetic activation of astrocytes in the hippocampus and cortex changes the transcriptome of microglia

Project description:Astrocytes are the most common glial cell type in the brain, yet, it is still not clear how their activation affects the transcriptome of neighboring microglia and neurons. Engineered G protein-coupled receptors (GPCRs) called Designer Receptors Exclusively Activated by Designer Drugs (DREADDs) make it possible to selectively activate specific cell types, such as neurons and astrocytes. By combining the selective activation of astrocytes with single cell RNA sequencing, we were able to study transcriptional changes that occur in response to the activation of astrocytes at the single cell level. Interestingly, our data shows that long-term activation of astrocytes in healthy mice results in dramatic alteration in the transcriptome of astrocytes and microglia. Genes that were differentially expressed in these Gq-DREADD-activated astrocytes were involved in neurogenesis and low-density lipoprotein particle biology, while those in the microglia were involved in lipoprotein handling, purinergic receptor activity, and immune cell migration and chemotaxis. Furthermore, network analysis showed that Gq-DREADD-mediated activation in astrocytes resulted in an upregulation of genes involved in the GPCR signaling pathways and calcium ion homeostasis, confirming astrocyte activation through Gq-DREADD expression. Our findings show the importance of considering transcriptomic alterations in microglia after the activation of astrocytes in in vivo models. Therefore, our data will serve as a resource for the broader neuroscience community.

Project description:Bulk RNA sequencing was performed to compare mRNA expression profiles across six experimental conditions: monoculture of primary dorsal root ganglion (DRG) neurons isolated from C57BL/6J mice; conditioned medium from EO771 cells applied to DRG neurons; and direct co-culture of EO771 and DRG neurons followed by fluorescence-activated cell sorting (FACS) to DRG neuron population. The aim was to identify transcriptional programs regulated by tumor–neuron interactions, including acute gene expression changes, intercellular signaling pathways, and broader pathway-level alterations. The dataset is intended for differential expression analysis, pathway enrichment, and hypothesis generation for downstream functional studies.

Expression data from breast cancer bone metastasis [EO771]

Project description:The goal of this study was to evaluate genes that are differentially expressed in the bone stroma when breast cancer metastasis are present. We focused our attention on bone stroma cells to understand how the dissemination and growth of tumor cells can impact on the bone environment. Moreover, we aimed to identify potential targets to inhibit the cross talk between cancer cells and tumor microenvironment in bone metastasis. EO771 breast cancer cell line were engineered to express luciferase and GFP, and injected in C57BL/6 mice by the intracardiac route to obtain bone metastasis. Tumor growth was monitored in-vivo by bioluminescence for 2 weeks. Endothelial cells and osteoblasts were isolated from the long bones of tumor-bearing and tumor-free mice to identify genes differentially expressed.
