Human Serum Extracellular Vesicle miRNA Profiling of the Response to Acute Aerobic Exercise in Major Depressive Disorder

ABSTRACT: Small RNA sequencing was performed on extracellular vesicles isolated from human serum collected at multiple time points surrounding an acute aerobic exercise intervention (baseline, midpoint, immediately post, and 75 minutes post-exercise). Serum was prepared by clotting and centrifugation and stored at −80 °C. Extracellular vesicles were enriched from filtered serum using the exoEasy Maxi kit, and total RNA was extracted using the miRNeasy Serum/Plasma kit. Small RNA libraries were prepared using the Lexogen Small RNA-Seq Library Prep Kit with reduced adapter concentrations and 22 PCR cycles due to low RNA input. Library quality and concentration were assessed using Qubit and Bioanalyzer assays. Sequencing was performed on an Illumina NovaSeq 6000 platform using single-end 100-bp reads. The processed data file contains the small RNA count matrix for all samples.

Project description:We evaluated the effect of the small RNA library preparation method on 5' tRNA-halves and miRNA abundance in libraries prepared from serum RNA using three commercially available small RNA library preparation kits (TruSeq small RNA library preparation kit v2 (Illumina), TailorMix miRNA sample preparation kit v2 (Seqmatic) and the NEBNext Multiplex Small RNA library prep kit (New England Biolabs)). RNA isolated from 100 µl of serum collected from healthy mice was used as input for the preparation of a small RNA library in duplicate and libraries were single end sequenced.

Circulating MicroRNAs and Treatment Response in Childhood Asthma

Project description:Total RNA was isolated from serum samples by the Qiagen miRNeasy Serum/Plasma extraction kit and QIAcube automation. All samples were quantified using the Nanodrop spectrophotometer prior to plating. Small RNA-seq libraries were prepared using the Norgen Biotek Small RNA Library Prep Kit and then sequenced on the Illumina NextSeq 500 platform at 51bp single end reads. ExceRpt was employed to assess the read quality and annotate miRNAs. The read count was log transformed and normalized by quantile normalization.

Small RNA sequencing of serum-derived RNA for the evaluation of 5' tRNA halves depletion protocols

Project description:5' tRNA halves are abundantly present in small RNA libraries prepared from serum samples, thereby limiting the detection of other small RNA species. In this study, we developed and compared two protocols for the selective depletion of 5' tRNA halves in RNA isolated from murine serum samples. To evaluate the efficacy of both protocols on small RNA sequencing, we performed the two 5' tRNA halves depletion protocols on total RNA isolated from a serum pool collected from healthy mice. Each RNA sample was divided into three and the resulting fractions were either depleted using beads or RNase H, or used as a control. The experiment was performed in triplicate. Upon depletion, libraries were prepared using TruSeq Small RNA Library Preparation kit. For both protocols, very high depletion efficiencies were observed, with more than 99% of the targeted tRNA-types being depleted. This resulted in a more than 6-fold increase in mapped miRNA reads and 60% more detected mature miRNAs when performing small RNA sequencing on murine serum samples. Importantly, we observed no considerable effects on the relative expression values of miRNAs.

Circulating Extracellular Vesicular MicroRNA Signatures in Early Gestation Show an Association with Subsequent Clinical Features of Pre-Eclampsia

Project description:We report the differential abundance of cell free miRNAs extracted from extracellular vesicles (EV) in the peripheral blood of pregnant women with or without preeclampsia by Next Generation Sequencing. Maternal blood samples were collected form pregnant women enrolled in the study during first to very early second trimester (11–14 weeks ), mid- to late second trimester (19–22 weeks), third trimester (36 weeks) and at delivery. Extracellular vesicles were isolated from peripheral blood and total RNA was extracted using the miRNeasy Mini Kit (Qiagen, Valencia, CA) following manufacturer’s instruction. miRNA libraries were prepared utilizing NEB Next Multiplex small RNA Library prep kit (NEB E7300S; New England Biolabs, Inc, Ipswich, MA, USA) and libraries were subsequently sequenced using the HiSeq-2500 platform with single-end 50bp reads (Illumina Inc.; San Diego, CA, USA).

Small RNA sequencing of serum collected from mice before and after manifestation of tumor

Project description:To investigate the effectiveness of performing 5' tRNA half depletion, we evaluated the association of tumor burden on circulating miRNAs present in mouse serum. Three nude mice (NCr) were orthotopically injected with SH-SY5Y human neuroblastoma cells. Serum samples were collected one week before cell injection and two weeks after injection, when mice had palpable tumors. We performed 5' tRNA half depletion using biotinylated probes and streptavidin beads and prepared small RNA libraries using the TruSeq Small RNA Library Prep kit. By depleting the 5' tRNA halves in the serum-derived RNA samples, we were able to detect 3 times more differentially expressed miRNAs when comparing serum from mice carrying orthotopically engrafted tumors with serum from healthy control mice. We detected 34 differentially expressed miRNAs, of which six are unique to humans, 13 unique to mice and 15 have complete conservation between the two species.

Project description:C57/B6J mice were fed with NCD or HFD for 9 weeks. The isolated islets were resuspended and cultured in a serum-sEVs-free medium for 48 hours. The culture medium was collected for sEVs isolation. Total RNA from sEVs were extracted using the miRNeasy Mini Kit (Qiagen, USA). A total of 5 ng RNA was used for miRNA library construction with the NEBNexR UltraTM small RNA Sample Library Prep Kit for IlluminaR (NEB, USA). The library was sequenced using the Illumina NovaSeq 6000 platform.
