Exploratory Single-nucleus Multiomics of Myeloid Cell States Associated with Neoadjuvant Chemotherapy Response in Human Pancreatic Ductal Adenocarcinoma

ABSTRACT: Pancreatic ductal adenocarcinoma (PDAC) is characterized by a complex tumor microenvironment that may be altered by neoadjuvant chemotherapy. As part of an exploratory multi-omics study focused on lipid-associated macrophages (LAMs), we performed 10x Genomics Visium CytAssist spatial transcriptomic profiling of formalin-fixed, paraffin-embedded PDAC tumor specimens. This dataset includes spatial transcriptomic profiles from one chemotherapy-treated PDAC tumor and one untreated PDAC tumor specimen. The spatial transcriptomics analysis was designed to evaluate the spatial distribution and expression of LAM-associated gene programs within PDAC tissue sections. Spatial gene expression libraries were generated using the 10x Genomics Visium FFPE workflow and sequenced on an Illumina platform. Data were processed using Space Ranger, followed by downstream analysis to identify macrophage-predominant regions and examine the expression of LAM-associated genes, including APOE, PPARG, GPNMB, and GLUL. This dataset provides a spatial transcriptomic resource to examine LAM-like macrophage gene expression patterns in PDAC and to generate hypotheses about chemotherapy-associated changes in LAM-related programs within the pancreatic tumor microenvironment.
