Project description:A typical pathological feature of Alzheimer’s disease (AD) is the appearance in the brain of senile plaques made up of B-amyloid (AB) and neurofibrillary tangles. Ad is also associated with an abnormal accumulation of some metal ions and we have recently shown that one of these, aluminum (Al), plays a relevant role in affecting AB aggregation and neurotoxicity. In this study, employing a microarray analysis of 29,166 genes, we investigated the effects induced by the exposure to the AB-Al complex on the gene expression profile of a cell line of neuronal-like cells, the SH-SY5Y. Results from the microarray essay indicate that, compared to AB or Al alone, exposure to AB-Al produced selective changes in gene expression. Some of the genes selectively over or under expressed are directly related to AD.

Microarray analysis of gene expression profiles in human neuroblastoma cells exposed to Amyloid beta-Zn and Amyloid beta-Cu complexes

Project description:Abnormal metal accumulation is associated with Alzheimer’s disease (AD) and has a relevant role in affecting amyloid beta-peptide (Abeta) aggregation and neurotoxicity.In the present study, employing a microarray analysis of 35,129 genes, we analyzed gene expression profile changes due to exposure to Abeta-Zn or Abeta-Cu complexes in neuronal-like cells (SH-SY5Y). Microarray data indicated that Abeta-Zn or Abeta-Cu complexes selectively alter expression of genes mainly related to cell death, inflammatory responses, and apoptosis.Taken together these findings indicate that Abeta-Zn or Abeta-Cu show some commonalities in affecting AD-related target functions. The overall modulatory activity on these genes supports the idea of a possible net result leading to mechanisms that counteract toxic effects of Abeta-Zn or Abeta-Cu.

Transcription profiling of human neuroblastoma cell line SH-SY5Y transfected to produce phenotypes with low, medium or high levels of beta-amyloid peptides with 40 or 42 amino acids

Project description:Alzheimer's disease (AD) is characterized by massive neurodegeneration and multiple changes in cellular processes, including neurogenesis. Proteolytic processing of the amyloid precursor protein (APP) plays a central role in AD. Due to varying APP processing, several beta-amyloid peptides are generated. In contrast to the form with 40 amino acids, the variant with 42 amino acids is thought to be the pathogenic form triggering the pathophysiological cascade in AD. Here, we studied the transcriptomic response to increased or decreased Abeta42 levels generated in human neuroblastoma cells. Genome-wide expression profiles (Affymetrix)were used to analyze the cellular response to the changed Abeta42 and Abeta40-levels. Human neuroblastoma cell line SH-SY5Y is a thrice cloned (SK-N-SH -> SH-SY -> SH-SY5 -> SH-SY5Y) subline of the neuroblastoma cell line SK-N-SH which was isolated and established in 1970. This cell line has 47 chromosomes. The cells possess a unique marker comprised of a chromosome 1 with a complex insertion of an additional copy of a 1q segment into the long arm, resulting in trisomy of 1q. The cell lines used in this study are SHSY5Y transfected with the constructs pCEP-C99I45F, pCEP-C99V50F, pCEP-C99 wildtype or mock transfected with an empty vector. Independent cell clones of each transfected line were used to provide biological replicates. Overexpressed C99 I45F is intracellularly cleaved resulting in high Abeta42, but low Abeta40 levels. Overexpressed C99V50F is intracellularly cleaved resulting in low Abeta42, but high Abeta40 levels. Overexpressed C99 wildtype is intracellularly cleaved resulting in medium Abeta42 and Abeta40 levels Mock is the SHSY5Y cell line transfected with the empty vector pCEP (Invitrogen) as a negative control

Modulation of gene expression by complement protein C1q in amyloid-beta injured neurons

Project description:Complement protein C1q is induced after injury in the brain and during Alzheimer's disease and has been shown to protect against amyloid-beta induced neuronal death. In this study, we used microarray approach to identify the pathways modulated by C1q that are associated with neuroprotection. Immature rat cortical primary neurons are treated with fibrillar amyloid-beta peptides and/or C1q for 3h before RNA extraction and hybridization on rat Affymetrix microarrays. Supplementary file: Processed/normalized, probe-level signal intensities from neurons treated with amyloid-beta or C1q. Median signal intensity used as global normalization method, done with JMP genomics (v5.0) software.

To study the interaction between iron accumulation and inflammation, we treated human induced pluripotent stem cell-derived microglia (iPSC-MG) with an increasing concentration of iron, in combination with inflammatory stimuli such as interferon gamma and amyloid ÃŽÂ², and performed RNA sequencing.

Gene expression profiling of peripheral blood mononuclear cells (PBMCs) 8 hours after exposure to 1 Gy of carbon or iron ions

Project description:Under certain circumstances, humans can be exposed to ionizing radiation from heavy ions. Examples are cancer patients undergoing particle therapy (e.g. carbon ions) or astronauts in deep Space missions (iron ions which contribute for a large fraction to the possible health effects of cosmic radiation because of their high ionisation power). Understanding the differences in the cellular response to low- and high-LET radiation is important in order to adequately model risk estimates based on extrapolations from low-LET exposures. To address this need, we compared the transcriptional profiles of freshly isolated peripheral blood mononuclear cells after exposure to 1 Gy of X-rays, iron ions or carbon ions. RNAseq of human epithelial lung carcinoma cell line A549 exposed to ceria, silver or zinc ions, micron-sized particles or nanoparticles

Project description:The toxicity of silver and zinc oxide nanoparticles is hypothesised to be mediated by dissolved metal ions and cerium dioxide nanoparticles (CeO2 NPs) are hypothesised to induce toxicity specifically by oxidative stress dependant on their surface redox state. To test these hypotheses, RNAseq was applied to characterise the molecular responses of cells to metal nanoparticle and metal ion exposures. The human epithelial lung carcinoma cell line A549 was exposed to different CeO2 NPs with different surface charges, micron-sized and nano-sized silver particles and silver ions, micron-sized and nano-sized zinc oxide particles and zinc ions, or control conditions, for 1 hour, 6 hours and 24 hours. Concentrations were the lower of either EC20 or 128 micrograms/mL. Transcriptional responses were characterised by RNAseq transcriptomics using an Illumina HiSeq2500 .

Expression analysis of the response to wild-type and pye-1 mutants to iron sufficient or iron deficient conditions

Project description:Transcriptional profile of whole roots of wild-type and pye-1 mutants exposed to 24 hours -Fe were generated Global population increases and climate change underscore the need for better comprehension of how plants acquire and process nutrients such as iron. A systems biology approach was taken to elucidate novel regulatory mechanisms involved in plant responses to iron deficiency (-Fe). Using cell-type specific transcriptional profiling we identified a pericycle-specific iron deficiency response, and a previously uncharacterized transcription factor, POPEYE (PYE), that plays an important role in this response. Functional analysis of PYE suggests that it positively regulates growth and development under iron deficient conditions. ChIP-on-chip analysis and transcriptional profiling reveal that PYE helps maintain iron homeostasis by directly and indirectly regulating the expression of ferric reductases, metal ion transporters, iron storage proteins, and other key iron homeostasis genes. In addition to PYE, we also identified a second protein BRUTUS (BTS), which appears to negatively regulate the response to iron deficiency. BTS is a unique putative E3 ligase protein, with metal ion binding and DNA binding domains. PYE and BTS are tightly co-regulated and physically interact with PYE paralogs, one of which is thought to positively regulate expression of genes involved in iron homeostasis. We propose that iron content is sensed within the pericycle where PYE, perhaps in conjunction with BTS and other regulatory proteins, is then activated to control a regulatory network involved in maintaining proper iron distribution in plants.
