RNA sequencing data of whole blood cells of normal glucose tolerant (NGT) and gestational diabetes (GDM) pregnant women

ABSTRACT: Total RNA was isolated from WBCs. For the analysis of genome-wide expression differences in small non-coding RNAs (sncRNAs) and long-coding and non-coding RNAs (mRNAs and lncRNAs), NGT and GDM pregnant women were selected. Twenty-nine GDM-associated mature micro-RNAs (miRNAs) with increased expression and one hundred sixty-three mRNAs with reduced expression associated with GDM were found (P<0.05 and FDR<0.1).

Small noncoding RNAs in tomato pollen

Project description:We used tomato pollen in order to identify pollen stage-specific small non-coding RNAs (sncRNAs) and their target mRNAs. We further deployed elevated temperatures to discern stress responsive sncRNAs. For this purpose high throughput sncRNA-sequencing was performed for three-replicated sncRNAs libraries derived from tomato tetrad, post-meiotic, and mature pollen under control and heat stress conditions.

Plasma exosomal microRNAs associated with metabolism as early predictor of gestational diabetes mellitus

Project description:The microRNA (miRNA) expression profile of plasma exosome in pregnant women complicated with gestational diabetes mellitus (GDM) has not been fully clarified. In this study, differentially expressed miRNAs in plasma exosomes were identified by high-throughput small RNA sequencing in 12 GDM and 12 normal glucose tolerance (NGT) pregnant women and validated in 102 GDM and 101 NGT pregnant women. A total of 22 exosomal miRNAs were found and five of them were verified by qRT-PCR. Exosomal miR-423-5p was upregulated, while miR-99a-5p, miR-192-5p, miR-148a-3p, and miR-122-5p were downregulated in pregnant women complicated with GDM.

Identification of the novel function of adipocyte plasma membrane associated protein (APMAP) in gestational diabetes mellitus by proteomic analysis of omental adipose tissues

Project description:Gestational diabetes mellitus (GDM) is considered as the early stage of type 2 diabetes mellitus. In this study, we compared the demographic and clinical data between six GDM and six NGT (healthy controls) and found the HOMA-IR was increased in GDM. Previously, many researches had proved that omental adipose tissues dysfunction could induce insulin resistance. Thus, in order to investigate the cause of the insulin resistance in GDM, label-free proteomics was used to discover differentially expressed proteins in omental adipose tissues between GDM and NGT. A total of 3529 proteins identified, including 66 significantly changed proteins. Adipocyte plasma membrane associated protein (APMAP also called C20orf3) was one of changed proteins and down regulated in GDM omental adipose tissues. Further, mature 3T3-L1 adipocytes were used to simulate omental adipocytes and we found that inhibited the expression of APMAP by RNAi would impaired the insulin signaling and activated the NFkB signaling in adipocytes. These results indicated that the decreased of APMAP in mental adipose tissues may be important in process of the insulin resistance in GDM.

Evidence for Existence of Multiple Functional Human Small RNAs Derived from Transcripts of Protein-coding Genes II

Project description:Human genome encodes a multitude of different non-coding transcripts that have been traditionally separated based on their lengths into long or small non-coding RNAs. The vast majority of both long and short non-coding transcripts are not annotated and their functions, mechanisms of action and biological relevance remain unknown. However, based on the functional understanding of the known classes of long and small non-coding RNAs (sncRNAs) that have been shown to play crucial roles in multiple biological processes, it is generally assumed that many unannotated long and small transcripts participate in important cellular functions as well. Still, direct evidence of functionality is lacking for most non-coding transcripts, especially for sncRNAs that are often dismissed as stable degradation products of longer RNAs. Here, we have developed a high-throughput assay to test functionality of sncRNAs based on overexpressing them in human cells. Surprisingly, we found that a significant fraction (> 40%) unannotated sncRNAs appear to have biological relevance. Furthermore, contrary to the expectation, the potentially functional transcripts are not highly abundant and can be derived from protein-coding mRNAs. These results strongly suggest that the small non-coding transcriptome can harbor multiple functional transcripts that warrant future studies.

RNA sequence of gestational diabetes mellitus (GDM) and healthy control placentas

Project description:GDM is a multi-system disorder that is primarily characterised by new-onset hypertension accompanied by proteinuria during gestation. This disease is one of the leading causes of maternal and perinatal morbidity and mortality. In this work, placental samples were collected from GDM and control patients. RNA-seq was performed to identify differences in gene expression. Significantly differentially expressed genes between the GDM and control samples included 64 up-regulated and 296 down-regulated genes. This study may provide further insight in the mechanisms of GDM and function as preventive, predictive and therapeutic measures.

Dnmt2 mediates intergenerational transmission of paternally acquired metabolic disorders through sperm small non-coding RNAs

Project description:The discovery of RNAs (e.g. mRNAs, non-coding RNAs) in sperm has opened the possibility that sperm may function in delivering additional paternal information aside from solely providing the DNA1. Increasing evidence now suggests that sperm small non-coding RNAs (sncRNAs) can mediate intergenerational transmission of paternally acquired phenotypes, including mental stress2, 3 and metabolic disorders4-6. How sperm sncRNAs encode paternal information remains unclear, but the mechanism may involve RNA modifications. Here we show that deletion of a mouse tRNA methyltransferase, DNMT2, abolished sperm sncRNA-mediated transmission of high-fat diet (HFD)-induced metabolic disorders to offspring. Dnmt2 deletion prevented the elevation of RNA modifications (m5C, m2G) in sperm 30-40nt RNA fractions that are induced by HFD. Also, Dnmt2 deletion altered the sperm small RNA expression profile, including levels of tRNA-derived small RNAs (tsRNAs) and rRNA-derived small RNAs (rsRNA-28S), which might be essential in composing a sperm RNA ‘coding signature’ that is needed for paternal epigenetic memory. Finally, we show that Dnmt2-mediated m5C contributes to the secondary structure and biological properties of sncRNAs, implicating sperm RNA modifications as an additional layer of paternal hereditary information.

Small RNA sequencing of human prostate cancer samples

Project description:We sequenced the small RNA transcriptome of prostate cancer at different stages and generated a quantified catalogue of 3927 small non-coding RNAs (sncRNAs) detected in normal and malignant prostate tissue. From these sncRNAs less than half are microRNAs. The remaining sncRNAs represent stable sncRNAs species that originate from snoRNA, tRNA and other sncRNAs.
