Dengue patients whole blood

Project description:Whole blood RNA (PAXgene tubes) was collected from 14 Dengue patients after hospital admission. Additional samples were collected at later time points from 6 of the patients, and single samples were also collected from 4 healthy donors. RNA was amplified using the MessageAmp kit (Ambion), and reverse transcribed. Each sample was labelled with Cy5, and hybridized to a Lymphochip cDNA array along with amplified human reference RNA labelled with Cy3(Universal Human Reference RNA, Stratagene). Analysis was restricted to those array elements (LUIDs) with signal intensity/background of at least 2.5 in either channel for at least 80% (28/34) of the samples, and a regression correlation of 0.6. We characterized gene expression patterns associated with acute dengue infection, and identified a set of transcripts associated with diagnosis of Dengue Shock Syndrome.

Dermatophytes CGH based on a Trichophyton rubrum cDNA microarray

Project description:A cDNA microarray was constructed from the expressed sequence tags (ESTs) of different developmental stages, and comparative genome hybridization based on microarray procedures were carried out. Dermatophyte species are classified into three genera: Epidermophyton, Microsporum, and Trichophyton. To determine the relationship between these three groups comparative genome hybridization were used in our experiment. Trichophyton rubrum genmic DNA was reference DNA and labelled by Cy3 while the other dermatophytes genomic DNA were test DNA and labelled by CY5. Test and reference DNA were co-hybridized with the T. rubrum cDNA microarray and the numbers of genes shared between each species and T. rubrum were determined. Expression data from porcelain crabs following heat or cold stress

Project description:Porcelain crabs, Petrolisthes cinctipes, live in the marine intertidal zone and routinely experience thermal stress. Genes involved in heat shock responses are generally upregulated following heat stress, differentially expressed genes are involved in different cellular functions. We used microarrays to detail the global programme of gene expression underlying responses to thermal stress and identified distinct classes of up-regulated and down-regulated genes during this process. Crabs were collected from the field and returned to the laboratory where they were given a heat or cold stress or held under control conditions for the period of time during the thermal stress.

Strain differences in copper sulfate

Project description:Each strain was grown overnight then diluted in fresh rich media. After three hours strains were again rediluted into either rich media or rich media supplemented with copper sulfate. After another three hours cultures were sampled, cells lysed and flash frozen using liquid nitrogen. RNA was extrated using hot phenol-chloroform, reverse transcripbed using amino-allyle dUTP and labelled with either Cy3 or Cy5 flourescent dye. Each hybridization is of a single sample compared to a reference pool contructed from all the strains with the same treatment. Labelled probe were hybridized to DNA microarrays spotted with 6144 70 bp oligonucleotides obtained from Qiagen-Operon. After an overnight hybridization, microarrays were scanned using a GenePix 4000A scanner and spot intensities extracted using GenePix 4.0 software. Bad spots were flagged based on the image. Arabidopsis unfertilized pistil development and senescence

Project description:Transcription profiling of post-anthesis unfertilized pistil development and senescence in Arabidopsis, in a serie including samples from seven different stages according to pistil age in days post-anthesis (dpa). The time course started at anthesis and ended at 12-14 dpa, several days later of the loss of fruit set capacity. Keywords: Developmental time course Unfertilized pistils were obtained growing under low humidity cer6-2 conditional male sterile mutant of Arabidopsis in Ler background. The seven stages considered were: 0-1 dpa, 2-3 dpa, 4-5 dpa, 6-7 dpa, 8-9 dpa 10-11 dpa and 12-14 dpa. Two biological replicas with two technical replicas each were performed for each stage. The biological replicas were grown independently, and all the samples of each one were harvested simultaneously. Amplified RNA from each sample was hibridized together with a global reference over the DNA microarray. The reference was generated from an equimolar mix of amplified RNAs from each of the seven samples of the corresponding biological replica. Amplified RNA from each sample was labelled separately with Cy5 and with Cy3, and each labelling was compared in the DNA microarray with Cy3-labelled and with Cy5-labelled RNA from the reference mix, respectively.
