ABSTRACT: To identify the target proteins that interact with BSK1, we performed immunoprecipitation (IP) combined with liquid chromatography-tandem mass spectrometry (LC-MS/MS) using 10-day-old BSK1-overexpressing seedlings to screen for candidate proteins.

Project description:CHD3 proteins are ATP-dependent chromatin remodeling factors that are components of diverse multisubunit complexes that can either repress or activate gene expression. In plants, the CHD3 protein PICKLE (PKL) is necessary for repression of seed-specific genes during germination and promotes deposition of the repressive epigenetic mark trimethylation of histone H3 lysine 27 (H3K27me3). It is unknown, however, if PKL acts directly at H3K27me3-enriched loci. We undertook a microarray analysis of 14-day-old plants and found that PKL continues to play an important role in expression of H3K27me3-enriched genes and in specification of developmental identity after germination. We used microarray to identify genes that are differentialy expressed in 14-day-old pkl seedlings and used chormatin immunoprecipitation to identify genes that are the direct targets of PKL.

Project description:Housekeeping degradation of normal ribosomal RNA in eukaryotes is completed by the RNase T2 family of ribonucleases. This family of ribonucleases is found through eukaryotes, and the Arabidopsis RNase T2 which degrades ribosomal RNA is RNS2. A null mutant in RNS2, rns2-2, has higher levels of RNA, vacuolar accumulation of rRNA and constitutive autophagy. We used microarray to detail the global changes in gene expression in response to mutation of RNS2 (rns2-2) and identified key biological processes differentially regulated in response to this mutation.

Project description:Immune responses in plants are triggered in part by conserved microbe-associated molecular pattern (MAMP) molecules such as bacterial flagellin. Upon MAMP perception, plants rapidly turn on the induction of numerous defense-related genes. We have identified a novel type of plant innate immunity elicitor, protease IV from Pseudomonas aeruginosa. Genome-wide transcriptomic profiles obtained with Affymetrix Arabidopsis ATH1 GeneChips® of 10-day old Arabidopsis seedlings treated with 20 nM purified protease IV for 1 hour were compared to published bacterial flagellin- and oligogalacturonide-triggered responses. We used microarrays to characterize the global transcriptomic changes in Arabidopsis seedlings upon protease IV treatment.

Genomic convergence to identify candidate genes for Alzheimer disease on chromosome 10.

Project description:A broad region of chromosome 10 (chr10) has engendered continued interest in the etiology of late-onset Alzheimer Disease (LOAD) from both linkage and candidate gene studies. However, there is a very extensive heterogeneity on chr10. We converged linkage analysis and gene expression data using the concept of genomic convergence that suggests that genes showing positive results across multiple different data types are more likely to be involved in AD. We identified and examined 28 genes on chr10 for association with AD in a Caucasian case-control dataset of 506 cases and 558 controls with substantial clinical information. The cases were all LOAD (minimum age at onset > or = 60 years). Both single marker and haplotypic associations were tested in the overall dataset and 8 subsets defined by age, gender, ApoE and clinical status. PTPLA showed allelic, genotypic and haplotypic association in the overall dataset. SORCS1 was significant in the overall data sets (p=0.0025) and most significant in the female subset (allelic association p=0.00002, a 3-locus haplotype had p=0.0005). Odds Ratio of SORCS1 in the female subset was 1.7 (p<0.0001). SORCS1 is an interesting candidate gene involved in the Abeta pathway. Therefore, genetic variations in PTPLA and SORCS1 may be associated and have modest effect to the risk of AD by affecting Abeta pathway. The replication of the effect of these genes in different study populations and search for susceptible variants and functional studies of these genes are necessary to get a better understanding of the roles of the genes in Alzheimer disease.
