Proteomic analysis of experimental foodcrusts reveals discrepancies between food input and recovered protein signal

Project description:In order to investigate how representative the recoverable proteins from charred organic residues (foodcrust) are of the food mixture cooked to produce them, a protein-rich (salmon), lipid-rich (beef fat) and carbohydrate-rich (beetroot) food were mixed, cooked and analysed. The three ingredients were mixed in 20% increments, resulting in 21 different mixtures covering all combinations of the three foodstuffs. The mixtures were placed in ceramic vessels and heated nine times with samples taken after the first, fifth and ninth heating event. Then the vessels with foodcrust were buried for 52 days and sampled again after excavation. The extracted proteins indicate substantial disparities in the relative abundance of an ingredient in the food mixture and the percentage of identified proteins it contributed. In particular salmon proteins seem overrepresented in the recovered proteome, followed by beef fat and lastly beetroot. Additionally, we found that only a limited number of proteins could be identified after the burial and that only salmon and beetroot contributed to the after burial proteomes.

Mass-spectrometry analysis of isolated brain vessels from vehicle treated Foxf2iECKO, vehicle-treated Ctrl, and AKB-9778 treated Foxf2iECKO mice

Project description:To further characterize the role of endothelial Foxf2 in the maintenance of vascular function and examine a possible mediating effect of Tie2 signaling, we pharmacologically modulated Tie2 activity in mice and performed subsequent in vivo analyses together with studies on isolated brain vessels. Specifically, we applied AKB-9778, a selective small molecule inhibitor of vascular endothelial protein tyrosine phosphatase (Ptprb, VE-PTP) previously shown to stabilize the vasculature through Tie2 activation (Saharinen, et al., 2016; Shen et al., 2014). Mass-spectrometry analysis of isolated brain vessels from vehicle-treated Foxf2iECKO and Ctrl mice (Foxf2iECKO-Veh and Ctrl-Veh, respectively) confirmed the dysregulation of multiple proteins related to Tie2 signaling. Treatment with AKB-9778 for 48h restored their levels. Specifically, the abundance of Nos3, Nostrin and Gucy1b1 (implicated in nitric oxide metabolic process), Cldn5, Ctnnd1, Pecam1, and Rap1b (implicated in establishment of endothelial barrier), and Tie2, Flt1, and Itgb1 (implicated in angiogenesis) were all upregulated upon Tie2 activation. Collectively, these findings demonstrate that AKB-9778 rescues the deficiency of Tie2 signaling in mouse BECs lacking Foxf2.

Qualitative and label-free quantitative analysis of protein changes in the lymphatic muscle cells isolated in a hind-limb lymphatic injury model in the sheep

Project description:We developed a large animal model, with clinically relevant gravitational loading on the lymphatic vasculature, that enables longitudinal tracking of lymphatic function in vivo as well as end-point analysis of vessel function and mechanics. One of two parallel lymphatic vessels in the sheep hind limb was ligated with the contralateral limb acting as an internal control. To determine the changes in the protein expression profiles in the lymphatic muscle cells from the remodeled vessel compared to the control, we expanded isolated LMC in vitro and performed bottom-up proteomic analysis using a Q Exactive Plus mass spectrometer. Label-free quantitative (LFQ) methods directly used the raw spectral data from parallel MS runs to determine relative protein abundances. We used both “MS/MS (MS2) spectral counting” and “precursor MS1 area” methods for label free quantitation and further contrasting the differentially expressed proteomic profiles across the control and remodeled lymphatic muscle samples to determine the alterations in mitochondrial dysfunction and elevated oxidative stress within the lymphatic muscle.

Project description:We sought to identify differentially expressed genes in several animal models of a retinal disease exhibiting vascular abnormalities and/or angiogenesis compared to control animals. Retinal microvessels were isolated from three models (RD1, Grhl3ct (Curlytail), VLDLR knock-out) and one rat model (RCS dystrophic rat), as well as from C57BL/J6 mice and non-dystrophic RCS rats as controls. Animals were used at ages appropriate to the age of vascular change of each model. Microvessels were isolated from the retinas and RNA was extracted and used in the microarray.

Proteomics of TurboID-induced biotinylated proteins from astrocyte and astrocyte endeet after acute peripheral inflammation

Project description:The brain vasculature is tightly regulated to control the exchange of substances between the periphery and the brain parenchyma at an interface called the blood-brain barrier (BBB). Astrocytes are glial cells that wrap the brain vasculature with a specialised structure called the endfoot, which is an integral component of the BBB. We generated adeno-associated viruses (AAVs) that express a promiscuous biotin ligase, TurboID, specifically in astrocytes, and developed a method that allows us to define the in vivo protein composition of the astrocyte endfoot with negligible contamination of other cells or other compartments of the astrocyte. Here, we isolated the biotinylated proteins from both the whole astrocyte and astrocyte endfeet from mice with acute peripheral inflammation.
