Project description:This study utilizes the robotic OT-2 platform to systematically investigate the effects of varying pipetting speeds on yeast growth and gene expression. By employing RNA-seq and growth assays, we observed no significant differences in yeast growth and gene expression within the range of pipetting speeds investigated. Our findings reveal the potential of robotic platforms for optimizing culture conditions and enhancing reproducibility and accuracy in biological experiments, thus providing valuable insights for future research.

Single-cell multiome uncovers differences in glycogen metabolism underlying species-specific speed of development [mTORi]

Project description:Embryos from different mammalian species develop at characteristic timescales. These timescales are recapitulated during the differentiation of pluripotent stem cells in vitro. Specific genes and molecular pathways that modulate cell differentiation speed between mammalian species remain to be identified. Here we use single-cell multi-omic analysis of neural differentiation of mouse, cynomolgus monkey and human pluripotent cells to identify new regulators for differentiation speed. We demonstrate that species-specific differences in transcriptome dynamics are mirrored at the chromatin level, but that, contrary to other developmental contexts, the speed of neural differentiation is insensitive to manipulations of cell growth and cycling. Exploiting the single-cell resolution of our data, we identify glycogen storage levels regulated by UGP2 expression as a new species-specific trait of pluripotent cells, and show that lowered glycogen storage in UGP2 mutant cells is associated with accelerated neural differentiation. The control of energy storage could be a general strategy for the regulation of cell differentiation speed.

Comparison of performances of automatic versus manual liquid handling in density-based separation of extracellular vesicles from plasma and urine

Project description:Extracellular vesicles (EV) in body fluids are extensively studied as potential biomarkers for numerous diseases. Major impediments of EV-based biomarker discovery include the manual labor, and the specificity and reproducibility of EV sample preparation. To tackle this, we present an automated liquid handling workstation for the density-based separation of EV from human body fluids and compare its performance to manual handling by (in)experienced researchers. To validate automated density-based separation of EVs from human body fluids, including blood plasma and urine, we assess variation, yield and purity by mass spectrometry-based proteomics.

Organismal Benefits of Transcription Speed Control at Gene Boundaries

Project description:We modulate RNAPII transcription speed by point mutations in the second largest subunit of Arabidopsis RNAPII, NRPB2. Nascent transcription profiling revealed that accelerated RNAPII complexes clear stalling sites at both gene ends, resulting in read-through transcription. Accelerated nascent RNAPII transcription increased the association with 5'SS intermediates and improved splicing efficiency, supporting tight connections between transcription speed and co-transcriptional pre-RNA processing.
