Project description:<p>Studies have emphasized the importance of disease-associated microorganisms in perturbed communities, however, the protective roles of commensals are largely under recognized and poorly understood. Using acne as a model disease, we investigated the determinants of the overall virulence property of the skin microbiota when disease- and health-associated organisms coexist in the community. By ultra-deep metagenomic shotgun sequencing, we revealed higher relative abundances of propionibacteria and Propionibacterium acnes phage in healthy skin. In acne patients, the microbiome composition at the species level and at P. acnes strain level was more diverse than in healthy individuals, with enriched virulence-associated factors and reduced abundance of metabolic synthesis genes. Based on the abundance profiles of the metagenomic elements, we constructed a quantitative prediction model, which classified the clinical states of the host skin with high accuracy in both our study cohort (85%) and an independent sample set (86%). Our results suggest that the balance between metagenomic elements, not the mere presence of disease-associated strains, shapes the overall virulence property of the skin microbiota. This study provides new insights into the microbial mechanism of acne pathogenesis and suggests probiotic and phage therapies as potential acne treatments to modulate the skin microbiota and to maintain skin health.</p>

Project description:Project Description: The interaction between microorganisms and plants plays a key role in plant development and environmental adaptation. Among these microorganisms, plant growth-promoting bacteria (PGPB) enhance agricultural productivity sustainably. Beyond direct effects on plant physiology, epigenetic modifications such as DNA methylation regulate gene expression and adaptive responses. This study investigates how DNA hypomethylation influences early interactions between maize (Zea mays) and the PGPB Herbaspirillum seropedicae, focusing on plant growth, metabolism, and root microbiome. Treatment with the hypomethylating agent 5-azacytidine (5-azaC) did not affect bacterial growth but induced notable phenotypic changes in maize, particularly in root morphology. Inoculation with H. seropedicae enhanced plant growth across biometric parameters. Microscopy revealed bacterial colonization primarily in root mucilage, with higher bacterial accumulation in 5-azaC-treated roots. Global methylation analysis indicated that H. seropedicae modulates cytosine methylation similarly to 5-azaC, suggesting a role in epigenetic regulation. Gene expression analysis of DNA methylation machinery supports hypomethylation as a driver of plant-microbe interactions. Root microbiome profiling showed that 5-azaC significantly altered microbial composition, whereas bacterial inoculation partially restored it toward control profiles. Proteomic analysis identified 1,818 proteins, highlighting significant shifts in metabolic pathways, especially carbon metabolism and the citric acid cycle. These findings demonstrate that DNA hypomethylation, combined with bacterial interaction, profoundly impacts cellular and metabolic processes, offering new insights into early plant-microbe interactions. This knowledge may contribute to developing sustainable agricultural practices through epigenetic and microbial modulation.

Project description:The human gut is colonized by trillions of microorganisms that influence human health and disease through the metabolism of xenobiotics, including therapeutic drugs and antibiotics. The diversity and metabolic potential of the human gut microbiome have been extensively characterized, but it remains unclear which microorganisms are active and which perturbations can influence this activity. Here, we use flow cytometry, 16S rRNA gene sequencing, and metatranscriptomics to demonstrate that the human gut contains distinctive subsets of active and damaged microorganisms, primarily composed of Firmicutes, which display marked temporal variation. Short-term exposure to a panel of xenobiotics resulted in significant changes in the physiology and gene expression of this active microbiome. Xenobiotic-responsive genes were found across multiple bacterial phyla, encoding novel candidate proteins for antibiotic resistance, drug metabolism, and stress response. These results demonstrate the power of moving beyond DNA-based measurements of microbial communities to better understand their physiology and metabolism. Project description:Long-term dietary intake influences the structure and activity of the trillions of microorganisms residing in the human gut, but it remains unclear how rapidly and reproducibly the human gut microbiome responds to short-term macronutrient change. Here we show that the short-term consumption of diets composed entirely of animal or plant products alters microbial community structure and overwhelms inter-individual differences in microbial gene expression. The animal-based diet increased the abundance of bile-tolerant microorganisms (Alistipes, Bilophila and Bacteroides) and decreased the levels of Firmicutes that metabolize dietary plant polysaccharides (Roseburia, Eubacterium rectale and Ruminococcus bromii). Microbial activity mirrored differences between herbivorous and carnivorous mammals, reflecting trade-offs between carbohydrate and protein fermentation. Foodborne microbes from both diets transiently colonized the gut, including bacteria, fungi and even viruses. Finally, increases in the abundance and activity of Bilophila wadsworthia on the animal-based diet support a link between dietary fat, bile acids and the outgrowth of microorganisms capable of triggering inflammatory bowel disease. In concert, these results demonstrate that the gut microbiome can rapidly respond to altered diet, potentially facilitating the diversity of human dietary lifestyles.
