Project description:To assess the effect of chronic inflammation on the beta-cells transcriptome, we conducted RNA-sequencing, from 3 months old zebrafish transgenic line Tg(ins:IL1B) animals and WT siblings The total RNA from FACS sorted Beta-cells was isolated using Quick-RNA MicroPrep kit (R1050 Zymo Research) and following the manufacturer instructions. The sequencing was made on llumina HiSeq2500 in 2x75bp paired-end mode. method Results:Two replicates for controls and two for IL1B expressing beta cells were sequenced. About 40 million sequence reads per sample were mapped to the Zebrafish genome. We identify around 19 thousand genes per sample. Approximately 6% of the genes were differentially expressed. 1,245 genes with a FDR of 5 showed a fold change ≥0.7 and adjusted p-value <0.05. Conclusions: Hierarchical clustering by Pearson correlation of differentially expressed genes uncovered the expression of alpha-cell related genes in beta-cells. This provides a possible impairment of beta-cell identity reflected in RNA expression profiles.

Positive Selection Screen for Natural Product β-Catenin Inactivators

Project description:Cell-based phenotypic screening of natural product mixtures can reveal new biological and pharmacological principles but has been largely abandoned, partly because such mixtures can be difficult to deconvolute and often contain toxins that confound “down” assays. We reasoned that these concerns could be partly mitigated by screening prefractionated natural product mixtures in cell-based “up” assays. We tested 326,304 natural product mixtures (40,744 extracts and 285,560 fractions derived from them) in a high throughput screen using mammalian cells expressing an oncogenic version of β-catenin (β-cat) fused to a suicide protein. Multiple fractions degraded the β-cat fusion protein or drove it into a compartment where both fusion partners were apparently inactive. The active compound from one of the latter specifically activates novel, but not classical, protein kinase Cs (PKCs) and thereby relocates β-cat to juxtamembrane vacuolar structures. These findings suggest a path for inactivating oncogenic β-cat and underscore the power of natural product screening.

A conformation-sensitive product inhibitor of HDAC1/2 potentiates WNT/β-catenin signaling [RNA-seq]

Project description:Pharmacological enhancement of WNT/β-catenin signaling holds promises for tissue repair and regeneration. Here, we identify WNA1, an isoxazole-based small molecule, as a potent activator of WNT/β-catenin signaling. WNA1 stimulates β-catenin signaling in different cellular contexts, and this activity requires production of endogenous WNT. In vivo, WNA1 promotes skin hair growth, consistent with the established role of β-catenin signaling in hair follicle development. Intriguingly, WNA1 increases histone acetylation with minimal activity on uncomplexed recombinant histone deacetylases (HDACs), while conventional HDAC inhibitors exhibit minimal β-catenin-stabilizing activity. We demonstrate that β-catenin signaling is repressed by the HDAC1/2-containing NuRD complex, and that WNA1 enhances β-catenin signaling through selectively inhibiting HDAC1/2. Structural and biochemical analyses reveal that WNA1 is hydrolyzed by the HDAC1-MTA1 complex, and its product is trapped in the foot-pocket of HDAC1 in an InsP6-dependent manner. HDAC1 mutants with reduced foot-pocket abrogate WNA1-induced histone acetylation and β-catenin accumulation. These findings establish WNA1 as a conformation-sensitive, foot-pocket-anchored product inhibitor that selectively targets complex-bound HDAC1/2. Our study reveals a unique mechanism for HDAC1/2 inhibition and WNT potentiation, paving the way for therapeutic applications.

A non-canonical transcriptional regulation in natural product biosynthesis

Project description:TenA-family proteins are widespread bacterial regulators with unknown roles in natural product biosynthesis. This study aimed to functionally characterize LysR2, a TenA-family protein in Actinobacteria, and elucidate its mechanism in regulating the production of lysolipin I. We demonstrate that LysR2 represents a novel type of regulator that controls antibiotic biosynthesis not by direct DNA binding, but through protein-protein interactions, specifically by antagonizing the repressor LysR1. This work reveals an unconventional regulatory strategy, expanding the mechanistic understanding of transcriptional networks in natural product formation.

Effect of a natural product derivative on gene expression signatures in 5xFAD transgenic mice

Project description:To investigate how a natural product analog mitigates AD, cortical transcriptomes from WT and 5xFAD mice were analyzed. Comparing vehicle-treated groups revealed extensive differential expression associated with neuroinflammation in 5xFAD mice. This was attenuated in the 5xFAD mice treated with the natural product, whose profiles resembled WT controls. RNA seq suggested the natural product regulated the nervous and immune systems.
