Characterizing seed weight related genes through transcriptome analyses of wild and cultivated soybeans

Project description:Cultivated soybean has domesticated in China for a long history, and there are several significant phenotypic differences between wild and cultivated soybeans. Seed of cultivar is generally larger than wild soybean, therefore here we comprehensively analyzed transcriptomes of thirteen soybean accessions seeds including seven wild soybeans and six landraces through applying strand-specific RNA sequencing. Differential expressed genes related seed weight were identified, some of them were known to be associated with seed development in Arabidopsis. Noncoding RNAs are known to play important roles in plant development, and we profiled the expression pattern of long noncoding RNA (lncRNA) in cultivated and wild soybean seeds. We have identified 1,251 long intergenic noncoding RNA, 243 intronic RNA and 81 antisense lncRNA, transcriptional levels of a number of lncRNAs were significantly different between cultivated and wild soybeans, suggesting that lncRNA may be involved in soybean seed development.

Wild soybean rhizosphere microbiomes buffer continuous cropping obstacles in cultivated soybean via functional cross-kingdom synthetic communities

Project description:<p>A cross-kingdom synthetic community (SSC) derived from wild soybean rhizosphere soil was constructed and inoculated onto cultivated soybeans suffering from continuous cropping obstacles. Root exudates from cultivated soybeans were collected before and after inoculation with the SSC via a hydroponic system. Plant non-targeted metabolomics analysis revealed that the SSC significantly altered root exudates in continuously cultivated soybeans, with flavonoid compounds being up-regulated and phenolic acids and their derivatives being down-regulated.</p>

Gene expression in the F1 and F2 mouse hippocampus with intrauterine hyperglycemia exposure

Project description:Studies on human and animals suggest associations between gestational diabetes mellitus (GDM) with impaired cognitive performance in offspring. Using a mouse model of diabetes during pregnancy, we found that intrauterine hyperglycemia exposure resulted in memory impairment in both the first filial (F1) males and the second filial (F2) males from the F1 male offspring. The effects of intrauterine hyperglycemia exposure on F1 and F2 hippocampus gene expression were also examined.

Intrauterine hyperglycemia exposure per se altered metabolic functions in F2 offspring via reprogramming F1 PGCs

Project description:Intrauterine hyperglycemia has been linked to an elevated risk of diabetes in next and further generations. Existing reports about transmission effects of intrauterine hyperglycemia have included both intrauterine and postnatal metabolic exposure factors, the impact of intrauterine hyperglycemia per se has not been separately assessed. To investigate effect of intrauterine hyperglycemia exposure per se on further generations, we selected non-phenotypic F1-GDM and F2-GDM male mice to examin metabolic changes in next generation and performed a methylome on day 13.5 primordial germ cells (PGCs) of F1-GDM male fetus to explore its underlying mechanism. We found that intrauterine hyperglycemia exposure per se resulted in obesity, insulin resistance and/or glucose intolerance in F2 male mice, and no changes in F3 male mice. Methylome of day 13.5 PGCs of F1-GDM male fetus revealed differently methylation genes enriched in obesity and diabetic pathogenesis. Methylation validation of targeted gene Fyn showed consistent hypo-methylation status in F1 PGCs, F1 fetal testis, sperm of F1/N-GDM mice, and somatic cells of F2-GDM male mice. While fetal testis of F2-GDM mice showed no alteration in Fyn methylation. Our data indicates that intrauterine hyperglycemia exposure per se contributes to metabolic changes in F2 but not F3 generation, by altering methylation erasure in PGCs of F1 generation.

Expression data of E19.5 placenta from intra-cytoplasmic sperm injection(ICSI)-F1/F2 offspring

Project description:Various behavioural abnormalities and congenital anomalies were observed in the F2 offspring of ICSI (Kanatsu-Shinohara et al., 2023, J. Clin.). Invest. 133(22): e170140). The data presented here aim to clarify the cause of these abnormalities. Gene expression in the ICSI-F1/F2 placenta was investigated using RNA sequencing (RNA-seq). ICSI was performed using C57BL/6 epididymal sperm and oocytes. The ICSI-F2 generation was produced using the sperm of the ICSI-F1 generation via in vitro fertilisation. Placentae recovered by caesarean section at E19.5 were examined for gene expression. Each group contains four biological replicates.

The collection is composed of wild, landraces and elite cultivars of soybean that were grown in East Asia or major soybean cultivating areas around the world. comprehensive analysis of publicly available large-scale genome sequencing data of diverse cultivated accessions and the newly in-house sequenced wild accessions greatly increased the soybean genome-wide variation resolution. This could facilitate a variety of genetic and molecular-level analyses in soybean.

Transcriptomic analyses in brains of exposed F0 zebrafish and their unexposed F1 and F2 offspring after early-life exposure to permethrin 10 microg/L

Project description:In the present study, zebrafish were exposed to permethrin during early-life, and F1 and F2 generations were bred unexposed. Permethrin exposed F0 fish showed a hypoactive phenotype at adulthood, whereas males from the F1 and F2 generations showed a decrease in anxiety-like behavior. Thus, we performed transcriptomic changes to identify underlying molecular mechanisms. They showed limited overlap between sex and generations. In F0, genes and pathways related to glutamatergic synapse activity (Gene Ontology and Reactome databases) were significantly enriched and may explain the behavioral effects. In F1 and F2 generations, mechanisms are less clear as limited changes which could correlate with behavior were observed in the F1 generation.

Ionic homeostasis, carbohydrate metabolism, and oxidative balance underlie wild soybean resistance to low potassium stress

Project description:<p>The scarcity of potassium resources in farmland soils poses a major challenge to global food security. Wild soybean (Glycine soja), a valuable wild germplasm related to cultivated soybeans, is known for its high-stress resistance and adaptability. This study comprehensively compares two wild soybean ecotypes in terms of growth parameters, photosynthetic physiology, mineral ions and metabolite contents, and gene expression, aiming to clarify the regulatory mechanisms of low potassium stress tolerance in wild soybean seedlings' leaves. Results show that in barren-tolerant wild soybean (GS2), genes involved in potassium ion transport were significantly upregulated. This promotes potassium absorption and transport, maintaining a high K+ concentration and K+/Na+ ratio. Carbohydrate synthesis is enhanced in GS2, with increased sucrose and raffinose accumulation and a more active tricarboxylic acid (TCA) cycle. GS2 also strengthens the ascorbic acid-glutathione (ASA-GSH) cycle, along with promoting salicylic acid and 4-aminobutyric acid GABA synthesis, which boosts antioxidant capacity and reactive oxygen species (ROS) scavenging, maintaining oxidative balance. Under low potassium stress, GS2 accumulates unsaturated fatty acids, enhancing cell-membrane fluidity and providing an stress-resistant structural barrier. Overall, this study provides a basis for developing high-quality wild soybean resources and exploring genes for low potassium stress tolerance, which could contribute to improving cultivated soybeans' adaptability to potassium-deficient soils and ensuring global food production stability.</p>
