Project description:Pregnant wild type C57BL/6J mice were randomized at 15.5 dpc or 18.5 dpc to receive intraperitoneal (i.p.) injection of saline, LPS 50 μg/kg (LPS 50) or LPS 100 μg/kg (LPS 100). At birth, newborn pups were euthanized and 2 lobes of the right lung were removed and frozen in liquid nitrogen for RNA extraction. A total amount of 500 ng of RNA per sample was used to enrich for polyadenylated mRNA followed by sequencing.

Comparison of fibroblasts from ARH3-mutated patients and controls by transcription profiling

Project description:Mutations in the ARH3 (ADPRHL2) hydrolase that catabolises ADP-ribose are associated with neurodegeneration and ataxia. In our experiments we have found that ARH3-defective cells accumulate mono-(ADP-ribose) scars on histones that may prevent other epigenetic modifications from happening at these sites. Transcriptomic analyses thus could be useful to show whether and how persistence of these marks might translate into the pathogenesis. We have employed primary human fibroblasts (cultured in individual cell lines) from two ARH3-mutated patients (A1, A2), harbouring the homozygous mutations Q334* (A1 & A2/siblings) and two unaffected controls (ARH3 ctrl/father & unrelated 1BR) to run RNA-seq. Due to the sensitive nature of the data, raw data files have not been uploaded.

RNA-seq of Spodoptera frugiperda larvae strains (SfC and SfR) and hybrids (CR and RC)

Project description:Spodoptera frugiperda is a major crop pest worldwide. In its native are - the american continent- two mitochondrial strains have been described with different host-plant preferences: the corn strain (or SfC) and the rice strain (SfR). We have previously showed that constitutive differences existed between the strains at the transcriptomic level and were associated to mitochondrial differential expression. To determine whether maternal inheritance was impacting overall expression variations between the strains and eventually their physiological differences, we performed again RNA-seq experiment on the two strains and their F1 reciprocal hybrids (CR and RC) in triplicate, in laboratory conditions when fed on artificial diet and not on plant diet as to avoid the induced challenge by the plant diet on gene expression and focus only on the intrinsic differences.

RNA-Seq profiling of Sirt1 deficient mouse oocytes to investigate Sirt1 role in maternal-zygotic transition

Project description:Sirtuin-1 (Sirt1), a NAD+-dependent histone deacetylase, exhibits several properties of a versatile driver of maternal-zygotic transition, due to its epigenetic and non-epigenetic substrates. The study was aimed at the dynamics of Sirt1 in early embryos and the contribution to maternal-zygotic transition. A conditional Sirt1-deficient knock-out mouse model was used. Females were hormonally stimulated and used as oocyte donors. oocytes were parthenogenetically activated and Sirt1-/- two-cell embryos were used for transcriptomic analysis.

RNA-seq for identifying semi-extractable and OOPS RNAs in naive and primed mouse embryonic stem cells

Project description:Total RNA-seq data from samples produced using conventional TRIzol RNA extraction (control), using the semi-extractability assay (PMID: 28404604) or Orthogonal Organic Phase Separation (OOPS; PMID: 30607034, PMID: 32651564) in naive mESCs (nPSCs), primed pluripotent stem cells (pPSCs) and 1-day Wnt-differentiated cells (dPSCs). Control samples RNA was extracted from the aqueous phase of non-heated and non-sheared TRIzol samples. The semi-extractability assay samples were prepared by heating and needle-shearing TRIzol samples prior to extraction. For OOPS, the RNA was extracted from the TRIzol interphase of UV-crosslinked cells (254 nm, 400 mJ/cm2). Total RNA-seq libraries were prepared using the CORALL Total RNA-Seq Kit with RiboCop (Single Indexing) - version 1.
