Project description:Cellular homeostasis is an outcome of complex interacting processes with nonlinear feedbacks that span spatiotemporal scales. Skin tanning is one such dynamic response that maintains genome integrity of epidermal cells. While pathways underlying hyperpigmentation cascade are recognized, negative feedback regulatory loops that can dampen the activated melanogenesis process are not completely understood. By designing a pigmentation oscillator, in this study we delineate the role of interferon gamma (IFN-γ) signaling in skin pigmentation homeostasis. IFN-γ signaling reversibly controls maturation of the key organelle melanosome by concerted regulation of several pigmentation genes. We show that this temporal effect is mediated through interferon regulatory factor-1 (IRF-1) independent of the central regulator microphthalmia-associated transcription factor (MITF). Chronic expression of IFN-γ in mouse and human skin shows hypopigmentation phenotype, further providing a strong support to the under-appreciated function of IFN-γ in skin pigmentation. Our studies thus reveal the hitherto missing link between immune system and pigmentation, which may have implications in depigmentary and malignant cutaneous disorders. there are 12 samples from two consecutive cycles of pigmentation oscillator, termed set 1 and set 2 analysis is performed wrt to day 0 of first cycle

Project description:Analysis of gene expression patterns in cancer improved the understanding the mechanisms underlying the process of metastatic progression. Recent studies have attributed an important role to B-1 cells, a subset of B lymphocytes, in melanoma progression. It was already demonstrated that in vitro interaction between B16 melanoma cells and B-1 lymphocytes induced increase in metastatic potential of B16 lineage. In this study we used a microarray approach to assess gene expression profile in B16 melanoma cells after contacting B-1 lymphocytes (B16B1).

Project description:Cancer immunotherapies have greatly improved the treatment of several solid cancers, albeit a large fraction of the patients still does not benefit from such treatments. Personalized therapies are envisioned to lead to improved outcomes yet they have largely been leveraging neoepitopes arising from missense somatic mutations, and as such primarily patients with relatively high tumor mutational burden (TMB) are eligible. With the goal to enhance and broaden its application, we here submit our results regarding our murine B16 studies with a focus on endogenous viral elements (EVE) derived peptidome. We observe how external signal or tumor microenvironment can alter this tumor model EVE presentation, while also keeping a significant overlap of EVE ligands across all biological treatments.

Project description:Genome-wide transcriptional profiling using microarrays was used to compare gene regulation in B16 murine melanoma cells that were: 1) stably transduced with Wnt1-iresGFP; 2) stably transduced with Wnt3A-iresGFP; 3) stably transduced with Wnt5A-iresGFP; and 4) stably transduced with GFP and treated for 72 hours with 10 mM lithium chloride, a pharmacologic activator of canonical Wnt/beta-catenin signaling. Cells were sorted by fluorescence-activated cell sorting (FACS) to obtain populations with relatively equivalent levels of GFP expression. Biologic triplicates were used for each condition, and compared in two-channel hybridization to control RNA obtained from B16 cells expressing GFP (pooled from three biologic replicates).

Project description:Whole Genome Sequencing of the murine breast cancer cell line 4T1 and of the murine melanoma cell line B16-ova was carried out with the aim of identifying somatic mutations. We also ran deep Mass Spectrometry proteomics analysis on the same cell lines, aiming to determine which somatic mutations carry over to the protein expression level. Further, we tested these cancer specific protein epitopes (putative neoantigens) for immunogenicity using mouse models. Finally, the putative neoantigens that showed good immunogenic potential were used in tumor growth control experiments with mice engrafted with the two tumor cell lines. In these experiments we tested whether cancer vaccines based on individual neoantigen peptides (MHC-I) restricted the growth of the tumor compared to adequate controls. The overall aim of the project is to validate the ability of our multi-omics/bioinformatics pipeline to identify and deliver neoantigens that can be used to suppress tumor growth.
