Project description:Low molecular weight (LMW) proteins were purified from English walnuts (J. regia cv. Chandler). The LMW proteins were separated by anion exchange chromatography. The anion exchange fractions were analyzed by SDS-PAGE, and protein bands were excised. In gel trypsin digestion was conducted (following reduction with DTT and alkylation with iodoacetamide). Peptides were separated by RP-HPLC and analyzed with an LTQ Orbitrap XL. Peptide and protein identifications were obtained with Mascot.

Project description:To identify Arabidopsis Wdr8 interactors, immunoprecipitation associated LC-MS/MS analysis was carried out. Crude proteins extracted from Wdr8-GFP expressing transgenic plants was subjected to the immuno-precipitation assay using GFP antibody magnetic beads (µMACS GFP isolation kit, Miltenyi Biotec). Co-purified proteins were separated by 10% SDS-PAGE gel and stained with SYPRO Ruby (BioRad laboratories). The stained protein bands were excised into several fraction pieces according to protein sizes, and in-gel protein digestion by trypsin was carried out. Purified protein peptides were subjected to LC-MS/MS analysis (LTQ-Orbitrap XL-HTC-PAL system). Collected MS/MS peak spectra was analyzed by the MASCOT server to identify peptide sequence.

Project description:Fluids samples of oviduct, uterus and cervical mucus were collected in sheep D0 (J0) and D10 (J10) in spontaneous (N) and synchronized (I) by flushing with PBS 1X. Proteins for each fluid were included in-gel (3-4 bands) followed by Coomassie Blue staining. After reduction and alkylation, proteins were in-gel digested with trypsin and peptide mixtures were analyzed by nanoLC-MS/MS using LTQ velos Orbitrap mass spectrometer. Raw data files were converted to MGF with Proteome Discoverer software (version 1.2; Thermo Fischer Scientific, San Jose, USA). Precursor mass range of 350-5000 Da and signal to noise ratio of 1.5 were the criteria used for generation of peak lists. In order to identify the proteins, the peptide and fragment masses obtained were matched automatically against the mammalia section of a locally maintained copy of nr NCBI (01/01/2013). MS/MS ion searches were performed using MASCOT Daemon and search engine (version 2.3; Matrix Science, London, UK). The parameters used for database searches include trypsin as a protease with allowed two missed cleavage, carbamidomethylcysteine (+57 Da), oxidation of methionine (+16) and N-terminal protein acetylation (+42) as variable modifications. The tolerance of the ions was set to 5 ppm for parent and 0.8 Da for fragment ion matches

Project description:Proteomics study of human urine exosomes. This data describes the proteomic complement of the human exosomal urine fraction from 10 healthy volunteers (5 male, 5 female) aged 23 to 36 years. 50 µg protein from each sample were fragmented on a 4%/12% SDS-polyacrylamide gel. Following staining, each gel track was separated into 28 equal sections, which were processed individually. Peptides were separated by reverse-phase chromatography (Dionex, Sunnyvale, CA) and LC-MS/MS was performed using an Eksigent NanoLC-1D Plus (Eksigent Technologies, Dublin, CA) HPLC system and an LTQ Orbitrap mass spectrometer (ThermoFisher, Waltham, MA). Peptides from each gel segment were analysed twice: (1) with a dynamic exclusion list and (2) a fixed exclusion list for the abundant protein uromodulin which was superimposed on a dynamic exclusion. MS data were processed using SEQUEST Bioworks Browser (version 3.3.1 SP1, ThermoFisher) to generate MS/MS peak lists. Combined peak list files were submitted to the MASCOT search algorithm (version 2.2.1, Matrix Science, London UK) and searched against the IPI-Human database.

We conducted a gene expression study in healthy subjects that subsequently developed the disease. Gene expression profiles (HG U133A and A2, Affymetrix, 22,215 transcripts) of peripheral blood mononuclear cells were analyzed in 9 healthy subjects (mean age 19.8+1.1 years) up to 9 years (mean 5.1±1.2 years) before onset of MS (MS to be, MS2b), 11 age-, gender-, and origin-matched subjects that remained MS-free (MSf), and 31 clinically isolated syndrome (CIS) patients. Most informative genes (p<0.05) and significant biological processes were compared. 1051 genes (611 up-regulated, 440 down-regulated) were significantly different between MS2b and MSf subjects. MS2b signature was characterized by down-regulation of the nuclear receptor (NR) family genes including NR subfamily 4 group A member1 (NR4A1, p=0.01), member 3 (NR4A3, p=0.01), NR subfamily 2 group F member 2 (NR2F1, p=0.03) and vitamin D receptor (VDR, p=0.02), all known to be involved in T-cell regulation by apoptosis. Comparison between MS2b and CIS operating networks demonstrated evolution of the altered NR dependent apoptosis regulation. Decreased NR4A1 expression was verified at the mRNA and protein level in an independent cohort of 20 relapsing-remitting MS patients. The identified MS trait is associated with suppressed transcription of NR networks that leads to altered apoptosis of activated T cells and the development of clinical disease. MS2b subjects have already an ongoing process that eventually will lead to clinical disease and our finding are of importance as they suggest the possibility of early detection and prevention of MS. For establishment of the CIS gene expression signature, microarray data from 13 age- and sex- matched healthy subjects were used.

Project description:Identification of LMTK3 by LC/MS/MS. A plasmid encoding for full-length LMTK3 was overexpressed in MCF-7 breast cancer cells. Following antibody detection by WB, two bands of interest were seen at around 200 kDa and 150 kDa on the blotting membrane. Colloidal Coomassie (CCBB) staining was performed on a separate gel, to which the Western blot was aligned with the gel markers and a region of gel corresponding to the bands of interest were excised, trypsin digested and analysed by LC/MS/MS.

Project description:Immunoprecipitation for RBPMS in human embryonic stem cells. Triplicates of sheep anti-rabbit beads coupled with rabbit anti-RBPMS antibody were compared with and triplicates sheep anti-rabbit beads, which served as IgG control. Bands above heavy IgG, between heavy IgG and light IgG, below IgG and both IgG bands combined were excised from a gel and labeled via dimethyl labeling, before LC-MS run to increase detection resolution.

Project description:Heterologous E. coli expression of AtABC1K6 tagged with maltose binding protein (MBP) and 6xHis tags revealed a spontaneous cleavage event of the recombinant protein during purification. Resulting bands were resolved on SDS-PAGE and excised for MS/MS identification. Mass spec-based identification of the individual bands determined the cleavage event as ocurring after Lysine-443. The results demonstrate that the resulting ca. 80 kD band, showing kinase activity, comprises the AtABC1K6-6xHis fragment lacking the first 71 residues of AtABC1K6.
