TBK1 phosphorylates NAP1 on several sites

Project description:NAP1 is known to be phosphorylated on several sites by TBK1. We decided to identify the phosphorylation sites on NAP1. For this, using an anti-GFP antibody, we immunoprecipitated a version of NAP1 fused to the GFP protein at its amino terminus (GFP-NAP1) from HEK293T cells co-expressing GFP-NAP1 and TBK1 fused to the mCherry protein at its amino terminus (mC-TBK1). Immunoprecipitates were analyzed by SDS-PAGE and WB, and the bands corresponding to NAP1 were cut and digested by trypsin protease before analysis by LC-MS/MS.

Interrogating kinase-substrate relationships with proximity labeling and phosphorylation enrichment

Project description:Kinases govern many cellular responses through the reversible transfer of a phosphate moiety to their substrates. However, pairing a substrate with a kinase is challenging. In proximity labeling experiments, proteins proximal to a target protein are marked by biotinylation, and mass spectrometry can be used for their identification. Here, we combine ascorbate peroxidase (APEX) proximity labeling and a phosphorylation enrichment-based workflow, Phospho-APEX (pAPEX), to rapidly identify phosphorylated and biotinylated neighbor proteins which can be considered for candidate substrates. The pAPEX strategy enriches and quantifies differences in proximity for proteins and phosphorylation sites proximal to an APEX2-tagged kinase under the kinase “ON” and kinase “OFF” conditions. As a proof of concept, we identified candidate substrates of MAPK1 in HEK293T and HCT116 cells and candidate substrates of PKA in HEK293T cells. In addition to many known substrates, C15orf39 was identified and confirmed as a novel MAPK1 substrate. In all, we adapted the proximity labeling-based platform to accommodate phosphorylation analysis for kinase substrate identification. Genome-wide mapping of the TET3 CXXC domain binding sites

Project description:The TET3 CXXC domain has unique DNA binding properties. It binds to DNA in a cytosine-dependent manner that prefers binding to CpG dinucleotides but is not restricted by the CpG-content, distinct from other well-characterized CXXC domains. To map the TET3 CXXC domain binding sites across the human genome, we purified the GST-tagged TET3 CXXC domain protein and performed the GST pull-down assay using the genomic DNA purified from HEK293T cells. The enriched DNA fragments were then sequenced and aligned to human genome(hg19).

Identifying receptor kinase substrates using an 8,000 peptide kinase client library enriched for conserved phosphorylation sites

Project description:In eukaryotic organisms, protein kinases regulate diverse protein activities and signaling pathways through phosphorylation of specific protein substrates. Isolating and characterizing kinase substrates is vital for defining downstream signaling pathways. The Kinase Client (KiC) assay is an in vitro synthetic peptide LC-MS/MS phosphorylation assay that has enabled identification of protein substrates (i.e., clients) for various protein kinases. For example, previous use of a 2,100-member (2k) peptide library identified substrates for the extracellular ATP receptor-like kinases, P2K1. Many P2K1 clients have been confirmed by additional in vitro and in planta studies, including Integrin-Linked Kinase 4 (ILK4), for which we provide the evidence herein. In addition, we developed a new KiC peptide library containing 8,000 (8k) peptides based on phosphorylation sites primarily from Arabidopsis thaliana datasets. The 8k peptides are enriched for sites with conservation in other angiosperm plants, with the paired goals of representing functionally conserved sites and usefulness for screening kinases from diverse plants. Screening the 8k library with the active P2K1 kinase domain identified 177 phosphopeptides, including calcineurin B-like protein (CBL9), which functions in cellular calcium signaling. We confirmed that P2K1 directly phosphorylates CBL9 at the Thr196 residue through in vitro kinase assays. The expanded 8k KiC assay will be a useful tool for identification of novel substrates across diverse plant protein kinases, facilitating the exploration of previously undiscovered signaling pathways.
