Project description:This dataset contains the global and terminal proteome of THP-1 and LCL cell lines untreated or treated with phorbol 12-myristate 13-acetate (PMA) and interferon-α2 (IFN-α2), respectively. Extracted proteins were digested with trypsin or V8 protease and protein terminal peptides were isolated with strong cation exchange chromatography or metal oxide-based ligand-exchange chromatography. All peptides were labeled with TMT-tag, and a total of 16 channels were used with quadruplicates of untreated LCL, IFN-α2-treated LCL, untreated THP-1, and PMA-treated THP-1 peptides, respectively. The labeled peptides were fractionated into 24 vials by reversed-phase HPLC at high pH conditions.

Project description:Seeking to identify HLA class I peptides that originate from vaccinia virus proteins to understand the mechanism of immune protection. Note that vaccinia-infected B cells will still continue to present (primarily) a wide variety of peptides originating from endogenous proteins; this data set contains evidence for more than 5000 such peptides. The objective and challenge is to detect and identify the peptides that originate from the pathogen (vaccinia virus) in the presence (background) of this large number of endogensous 'self' peptides. Project description:Comparative analysis of EHEC O157:H7 Sakai vs. TW14359 secreted and cytosolic protein using iTRAQ and mass spectrometry on an LTQ Orbitrap. Samples were fractionated through strong cation exchange and HPLC before analsyis. For TW14359 sepD secretome analysis, strains were similarly prepared and analyzed. Project description:Before stimulation, the cells were washed and the culture media was changed to RPMI-1640. After stimulation, cell culture media were collected, concentrated, and the proteins were precipitated with 2-D Clean-Up Kit (GE Healthcare) followed by protein alkylation, trypsin digestion and iTRAQ labelling of the resulting peptides according to manufacturer´s instructions (Applied Biosystems). Control sample was labeled with 114, LPS-stimulated with 115, Curdlan-stimulated with 116, and GBY-stimulated with 117 isobaric tag. After labelling the samples were pooled and dried, and the peptides were fractionated by strong cation exchange chromatography using an Ettan HPLC system (Amersham Biosciences) connected to a PolySULFOETHYL A column. Each SCX-fraction containing labelled peptides was analyzed twice with nano-liquid chromatography-tandem mass spectrometry using Ultimate 3000 nano-liquid chromatograph (Dionex) and QSTAR Elite hybrid quadrupole time-of-flight mass spectrometer (Applied Biosystems / MDS Sciex) with nano-ESI ionization as previously described (Lietzén et al., 2011). MS data were acquired automatically using Analyst QS 2.0 software. Protein identification and relative quantitation were performed with ParagonTM search algorithm (Shilov et al., 2007) using ProteinPilot 2.0 interface (AB Sciex). Data files from both technical replicates of an iTRAQ sample set were processed together. Database searching was done against UniProt human database (version 2008-01-28 with 20330 human sequences) and ´decoy` database (the reverse amino acid sequence for false discovery rate estimation). The search criteria were: cysteine alkylation with MMTS, trypsin digestion, biological modifications allowed, thorough search and detected protein threshold of 95% confidence (Unused ProtScore > 1.3). Importantly, automatic bias correction was not used in quantitation. The false discovery rates were calculated as previously described (Elias and Gygi, 2007) and were 1.4% and 2% for the two biological replicates.

Project description:Is there a universal genetically programmed defense providing tolerance to antibiotics when bacteria grow as biofilms? A comparison between biofilms of three different bacterial species by transcriptomic and metabolomic approaches uncovered no evidence of one. Single-species biofilms of three bacterial species (Pseudomonas aeruginosa, Staphylococcus aureus, and Acinetobacter baumannii) were grown in vitro for three days then challenged with respective antibiotics (ciprofloxacin, daptomycin, tigecycline) for an additional 24 h. All three microorganisms displayed reduced susceptibility in biofilms compared to planktonic cultures. Global transcriptomic profiling of gene expression comparing biofilm to planktonic and antibiotic-treated biofilm to untreated biofilm was performed. Extracellular metabolites including 18 amino acids, glucose, lactate, acetate, formate, and ethanol were measured to characterize the utilization of carbon sources between biofilms, treated biofilms, and planktonic cells. While all three bacteria exhibited a species-specific signature of stationary phase, no conserved gene, gene set, or common functional pathway could be identified that changed consistently across the three microorganisms. Across the three species, glucose consumption was increased in biofilms compared to planktonic cells and alanine and aspartic acid utilization were decreased in biofilms compared to planktonic cells. The reasons for these changes were not readily apparent in the transcriptomes. No common shift in the utilization pattern of carbon sources was discerned when comparing untreated to antibiotic-exposed biofilms. Overall, our measurements do not support the existence of a common genetic or biochemical basis for biofilm tolerance against antibiotics. Rather, there are likely myriad genes, proteins, and metabolic pathways that influence the physiological state of microorganisms in biofilms contributing to antibiotic tolerance. Project description:Membranes of olfactory cilia were isolated from mouse olfactory epithelia. Sample fractionation was carried out in parallel by two methods: Proteins were fractionated by SDS-PAGE, the gel lanes were cut into bands and the proteins digested in-gel. Alternatively, proteins were digested in solution and peptides fractionated by strong cation exchange chromatography. Samples were analyzed using an LTQ-Orbitrap Velos. Mass spectrometric data of all replicates were searched together using the software MaxQuant (version 1.2.0.18) and its integrated search engine Andromeda against the UniProt reference proteome set for Mus musculus (http://www.uniprot.org/taxonomy/complete-proteomes; version of March 2, 2012, containing 54,231 entries) appended with a list of common contaminant proteins provided by MaxQuant. Database searches were performed with tryptic specificity allowing two missed cleavages and 7 ppm initial mass tolerance for precursor ions and 0.5 Da for fragment ions. Oxidation of methionine was considered as variable modification; fixed modifications were not included. Peptides and proteins were identified with a false discovery rate of 0.01.

In one of the arrays the 100-microns biofilm RNA sample was labeled with Cy5 and the 200-microns biofilm RNA with Cy3, while the second array was reversibly labeled. 400 vs. 100 microns in depth The arrays consisted of 1948 70-mer oligonucleotides representing 1960 ORFs from S. mutans UA159 and additional control sequences. The results represent the findings of three independent biological replicate arrays.
